Prevalence, species composition, genetic variation and pathogenicity of clover rot (Sclerotinia trifoliorum) and Fusarium spp. in red clover in Finland Abstract The species composition of a total of 173 red clover root fungal isolates from red clover roots from two established organic fields, a field in a transitional phase to organic and from two conventional fields was investigated based on morphology and molecular methods. Fusarium avenaceum was the most common Fusarium species overall but it occurrred less frequently in older organic fields. Gliocladium spp., Trichoderma spp. and Rhizoctonia spp. isolates were more common in the established organic clover fields, which had been under organic management for more than ten years and in one conventional field, than in a field still in the transitional phase. The taxonomical status of certain Fusarium, Alternaria and Sclerotinia isolates difficult to identify by morphological traits alone could be confirmed by species-specific primers and by comparing their ITS (internal transcribed spacer region) sequences to known sequences. The fingerprinting patterns of RAPD-PCR products could be used for the identification of fungal isolates and for studying the genetic variation among the isolates. Only one of the Fusarium isolates originating from apparently healthy red clover roots was clearly pathogenic to germinated red clover seedlings. In detached leaf experiments, the cvs Jokioinen and Ilte were more susceptible to one of the Sclerotinia trifoliorum isolates than cvs Betty and Bjursele, while all of them were equally susceptible to two other S. trifoliorum isolates. In further greenhouse experiments with intact plants it was possible to slow down the development of clover rot to some extent by means of one of the biological agents tested (Bacillus subtilis 10-VIZR, commercial name Alirin B), and almost completely by chemical control. Lisäksi monet yleiset maasienet,kuten Fusarium-lajiteli punahomeet, voivat punaapilalleepäsuotuisissa oloissa aiheuttaajuurilahoa.Suomessa apilan juurilahoa ja apilamätää on tutkittu niittonurmissa laajemmin viimeksi 1960luvulla.Muissa Pohjoismaissa apilamätäkantojen sukulaisuussuhteita muihin Sclerotinia-suvunlajeihin on tutkittu Norjassa 1990luvulla,kun taas Ruotsissa on 2000luvullatutkittuFusarium-punahomeidenaiheuttamaa juurilahoa luomupunaapilassa.Tämän tutkimuksen tavoitteena oli selvittää luomuapilapeltojen juurisienikoostumustaverrattuna tavanomaiseen viljelyyn. Apilalajikkeiden välillä oli eroja apilamätäherkkyydessä.Bjursele -lajikettaon aiemmin pidetty kestävimpänä puna-apilalajikkeenaapilamätää vastaan.Laboratoriokokeissa Bjursele ja siitä polveutuva Betty olivatkin Jokioinen- jaIlte-lajikkeitakestävämpiä. Yksi tutkituista biopreparaateista, venäläinen ”Alirin”, osoittautui jonkin verrantehokkaaksi apilamätää vastaan laboratoriokokeissa. Tulos oli vaatimaton parin viikon viiveapilamädän tuhossa, mutta se antaa viitteitä siitä, että biopreparaateilla saattaa olla tehoaapilamätää vastaan myös kenttäoloissa, jos tehokas preparaatti onnistutaan löytämään.
The review discusses trends in using of microsatellite markers for evaluation of the genetic diversity in Scots pine populations. A brief historical outline of SSR marker appearance, development and using for population genetic studies of pine species is given. The characteristics of groups of the most frequently used microsatellite markers of pines are recited. The principles of the development of microsatellite multiplexes are described. The published multiplexes of microsatellite markers proposed for estimation of the genetic variability of Scots pine are listed. Positive properties and disadvantages of individual loci are noted. The highly-valued microsatellites from expressed sequence tags (EST-SSR) of Scots pine were developed several groups of researchers. EST-SSRs allow us to reveal the genetic diversity in functionally important parts of the genome. EST-SSRs and chloroplast microsatellites (cpSSRs) are characterized by a lower mutation rate than nuclear microsatellites (nSSR) from genomic libraries and they can be more easily applied for related pine species studies. Of the 31 loci including in 24 published multiplexes of nuclear microsatellites of Scots pine, 19 loci were refused by authors because of the null alleles found in analyzed populations, low informativity and difficulties in interpreting the results of genotyping. Despite the fact that a large number of multiplexes of nuclear microsatellites for Scots pine have been published, the analysis of published data shows that the SSR-marker panels are still in the testing stage and are not ready-made recommended tools for pine population studies. Musina (Saint Petersburg Forestry Research Institute)Microsatellite, or SSR markers (Simple Sequence Repeats) are one of the most powerful tools for assessing genetic variation. They are widely used to study the genetic diversity and population genetic structure of coniferous species. The most promising is the multiplexing of SSR loci. It allows to automate microsatellite analysis, significantly increase the accuracy of studies and reduce their cost. At the moment, there are no universally accepted multiplexes of Norway spruce nuclear microsatellites and their creation is very important. The aim of the study is the selection from number of published nSSR the loci suitable for multiplexing and compilation from them the original multiplexes convenient for analyzing the genetic diversity and identification of valuable genotypes of Picea abies (L.) Karst. For the screening the loci with specific amplification in a wide range of annealing temperature, Real-Time PCR in a temperature gradient with the analysis of melting curves of amplicons for each locus separately was used. Initially, multiplexes were created using the Multiplex Manager 1.0 program. After their modification, 7 multiplex panels were proposed (3 of two, and 1 of three, and 3 of four loci). Multiplexes were tested on 30 trees, originating from four geographically different populations of the southern taiga region of the European part of the Russian Federation. Multiplex PCR was performed with direct primers labeled FAM, HEX, ROX fluorescent dyes and reverse unlabeled primers. PCR results were detected using the Applied Biosystems 3500 genetic analyzer. Процессы генезиса хвойных лесов интенсивно изучаются с использованием методов молекулярного маркирования. Микросателлитные локусы рассматриваются в качестве наиболее полиморфной и воспроизводимой системы кодоминантных молекулярных маркеров. В цели исследования входило установить возможность использования микросателлитных маркеров для определения видовых различий между елью европейской и сибирской (Picea abies и Picea obovatа), а также оценить степень генетической обособленности региональных популяций ели на территории Европейской части РФ. Исследование показало, что использование набора из двенадцати микросателлитных маркеров позволяет разделить выборку елей, собранных с европейской и азиатской частей страны, на два генетических кластера, соответствующих видам Picea abies и Picea obovatа. Проанализированные в исследовании микросателлитные локусы могут быть использованы для оценки генетического разнообразия и географического происхождения ели европейской и сибирской. The processes of genesis of coniferous forests are widely investigating using molecular markers. Many studies are based on the analysis of microsatellite loci, which are acknowledged as the most reproducible and polymorphic co-dominant molecular markers. This study is aimed to establish the possibility of using microsatellite markers to determine differentiation between Norway and Siberian spruce (Picea abies and Picea obovata). Another task of this research was to assess the degree of genetic isolation of regional spruce population in the territory of European part of the Russian Federation. This study shows that using a large number of microsatellite markers allows to divide the sample of spruce collected from European part of Russia and Siberia in two genetic clusters, corresponding to Picea abies and Picea obovata. The microsatellite loci analyzed in the study can be used to assess genetic diversity and geographic origin of spruce trees and determine the origin of wood and planting material of Norway and Siberian spruce.

The loci WS0023.B03, WS0022.B15, WS0016.O09, WS0092.A19, WS0073.H08, WS00111.K13, WS0092.M15 developed by D. Rungis and co-authors are the most popular.Despite the fact that a large number of multiplexes of nuclear microsatellites have been published, the analysis of presented data shows that the SSR-marker panels are still in the testing stage and are not ready-made recommended tools for spruce population studies. Nuclear microsatellite markers are considered to be among the most powerful tools for assessing genetic resources. To date, a great variety of primers for SSR loci of pines has been developed. As regards Scots pine, selection of neutral steadily amplifiable loci not containing null alleles and their multiplexing are high-priority tasks, as there are no generally accepted multiplex panels of loci for this species. Authors of published multiplexes tend not to use loci due to their unstable amplification or the presence of single nucleotide repeats. The aim of the paper was to create the new multiplexes of reliable previously published pine nSSR loci in view of preliminary data based on the analysis of melting curves of products after Real-Time polymerase chain reaction (PCR) for each locus separately. Initially, microsatellite multiplexes were created using Multiplex Manager 1.0. DNA was extracted by the CTAB method from samples of pine needles. Real-Time PCR was performed in CFX96 thermal cyclers (BIO-RAD, USA). Fragment analysis of PCR products labeled with FAM, HEX and ROX dyes was performed on a 3500 genetic analyzer (Applied Biosystems). GeneScanTM 500 LIZ size standard was used. As a result of the study, 3 multiplexes have been proposed.
