The present study aimed to investigate single-nucleotide polymorphisms (SNPs) of caprine FSHβ and caprine LHβ genes and to determine effects of the SNPs on fresh and post-thaw semen quality traits of Boer and Boer-crossbred bucks. The single-strand conformation polymorphism analysis and comparative sequencing revealed three SNPs in exon 3 of caprine follicle-stimulating hormone beta (FSHβ), including, three SNPs; 200A > G (FSHβ3-a), 226T > C (FSHβ3-b), and 237A > G (FSHβ3-c), while two of them (FSHβ3-a and FSHβ3-b) were novel. Furthermore, one SNP in exon 2 of luteinizing hormone beta (LHβ) (207T > C) (LHβ2) was detected. The associations of the four detected SNPs with quality traits of fresh and post-thaw semen were evaluated. Analyses of variance revealed significant association of the candidate genes with libido and semen quality traits. The three SNPs of FSHβ3 had significant effect on libido, progressive motility, and abnormality of fresh semen (P < .05), and on the motility, velocity, and viability traits of post-thaw semen (P < .05). LHβ2 polymorphism only showed association with sperm viability of post-thaw semen. The results of the present study suggest that the SNPs in caprine FSHβ and LHβ are associated with semen quality of male goats. Highlights. Three SNPs were found in exon 3 of FSHβ in which two of them were novel. . An SNP was found in exon 2 of caprine LHβ.. No SNP was detected in the 5 ′ -UTR, exon 1, and part of intron 1 regions of FSHβ and exon 3 of LHβ. . The SNPs of FSHβ3 had significant effect on motility and abnormality of fresh semen and motility, velocity, and viability of post-thaw semen. . LHβ2 polymorphism only showed association with sperm viability of post-thaw semen.

The aim of this study was to determine genetic diversity of Calpastatin gene (CAST) in Pasundan cattle. Forty-four fresh blood samples were collected from UPTD BPPT Beef Cattle Ciamis West Java. Genomic DNA samples were extracted using High Salt method. A 523 bp fragment of Calpastatin gene was successfully amplified using PCR method. Genotyping of CAST gene was conducted by PCR-RFLP method using RsaI restriction enzyme (GT^AC). Genotypes and alleles were analyzed using software Cervus 3.0.7. Parameters were observed i.e genotypes and alleles frequencies, heterozygosity observed (Ho) and expected (He), Hardy Weinberg Equilibrium (HWE), and Polymorphic Information Content (PIC). Result showed that three variant genotypes of GG, GC and CC were found and two variant alleles of G and C. Allele G was found higher (0.77) than allele C (0.23). Population of Pasundan cattle was found polymorphism and in the Hardy Weinberg Equilibrium. Polymorphic Information Content (PIC) value showed in a moderate (0.290) condition. Values of Heterozygosity observed and expected were 0.409 and 0.355 respectively. This research concludes that there is polymorphism of CAST gene in Pasundan cattle population and has genetic diversity. This result could be used as early genetic information in exploration of Pasundan cattle.

Stearoyl-Coa desaturase (SCD1) gene is one of genes that involves in converting saturated fatty acids to unsaturated fatty acids. SNP at exon 5 in SCD1 gene that changes amino acid valine to alanine (V293A) has an influence to meat fatty acid composition. The aim of this research was to analyze SCD1 gene polymorphisms based on SNP V293A at exon 5 of three Indonesian local cattle. The identification of SCD1 gene polymorphisms was done by using 98, 20 and 7 DNA sample from Ciamis, Bali/Banteng, and Ongole Grade (PO) cattle, respectively. PCR_RFLP method with AciI enzim was carried out to identify SNP Val293Ala. Allelic frequencies and heterozygosity value were analyzed by using POPGENE32. The result showed that SCD1 gene at Ciamis local cattle and PO cattle were polymorphic. Their frequencies were 74.5% and 71.4% for T and 25.5% and 28.6% for C, respectively. There were three genotypes on Ciamis local cattle i.e TT, CT and CC with their frequencies were 52%, 44.9% and 3.10%, respectively. There were two genotypes on PO cattle i.e TT and CT with their frequencies were 42.9% and 57.1%, respectively. Meanwhile, SCD1 gene in Bali cattle was monomorphic. Heterozygosity value of SCD1 gene in Ciamis and PO cattle were 0.38 and 0.44, respectively. Their heterozigosities were categorized as medium.
