Genetic marker method that is often used to select cattle is Single Polymorphism Nucleotide (SNP). Single Polymorphisms Nucleotide (SNP) has been found in various candidate genes, one of which is the leptin gene. Leptin is a gene that affects reproduction and cattle weight. Therefore, this research aims to identify SNP of the leptin gene (exon 3) in Crossbred cattle by comparison with GenBank data. A sample of Crossbred cattle was taken from Klaten in Central Java, Indonesia. Afterward, DNA sequencing results were analyzed with BioEdit to identify SNP. BioEdit software was used for DNA sequencing alignment part of intron 2, exon 3 and 3'UTR. The MEGA 11.1.1 program was used to analyze and edit the genetic distance and phylogenetic tree based on the SNP leptin gene. The result shows that nine variations of SNPs were found in exon 3. The phylogenetic tree shows that the Crossbred cattle, Bos taurus, Bos indicus, Hereford, Friesian Holstein and Bali, were in the same cluster. HindIII restriction enzyme can be recommended for genotyping Crossbred cattle using PCR RFLP. This research provides information on SNP in the leptin gene so that it can be used for further research on the association of the leptin gene to growth and reproduction.

LEPR gene specific deleterious mutations were identified in dairy cattle using in silico approach. SNP variants associated gene were retrieved and associated protein sequence was accessed from UniProt database. SNP variants were filtered for Sorting Intolerant from Tolerant (SIFT) algorithm with a threshold of <= 0.5. A total of 238 SNPs were found to be deleterious point mutations. These missense SNPs were further filtered and ordered as per SIFT score. Only four SNPs with lower SIFT score were considered highly missense mutations. These SNPs with point mutations at F88Y, S461G, T941M, L912R were further analysed using PolyPhen-2 and MutPred2 algorithm. Further, structural stability was checked through calculation of Gibbs Free energy using MUpro software. Interactions OF LEPR gene with other proteins and genes were identified through STRING network. STRING interactions revealed its association with LEP, JAK1, JAK2, JAK3, NPY, POMC, INS, AGRP, SOCS3 and IL6 gene. These genes were affecting processes such as feed intake, immunity, energy homeostasis, insulin signalling in cattle. Overall, this is one of its first attempt to predict deleterious mutations in LEPR gene using in silico approach. It may be useful for preliminary identification of missense mutations in LEPR gene in cattle.

Background: The genetic diversity information of local cattle and crossbred in South Sulawesi, Indonesia is essential for the establishment of conservation and breeding strategies. This research targeted to evaluate the phylogenetic relationship and genetic diversity of local and crossbred (CB) cattle. Methods: The present research organized at the Animal Laboratory, Professor Nidom Foundation, Surabaya, Indonesia from February to October 2021. The genome was isolated from 20 whole blood samples from seven purebreed belongs to Singosari National Artificial Insemination Center Malang, Indonesia, four crossbred in Gowa and nine crossbred in Sidrap, South Sulawesi, Indonesia. Partial sequences of mtDNA cytochrome oxidase subunit I (COI) gene were amplified employing the polymerase chain reaction technique. Result: This study revealed that a lot of single nucleotide polymorphism (SNP) found in local cattle (Bali and Peranakan Ongole) and CB cattle in Gowa and Sidrap indicated various genetic diversity can be used as a marker candidate and potential to be developed into future research knowing the correlation of the SNP with the growth rate of CB. Thus, this information will be helpful for further strategy in breeding development program.
