Illumina-based Analysis of Endophytic Bacterial Diversity of four Allium species

Abstract: Allium species are popular vegetables in China and possess antifungal and antibacterial activities. This study aimed to compare the endophytic bacterial community in the four crucial Allium species in China, Chinese leek (CL), garlic (GA), onion (ON,) and Welsh onion (WO), using sequences of the V3–V4 region of the bacterial 16S rRNA gene. A total of 1,036,637 high-quality sequences and 719 operational taxonomic units (OTUs) were obtained across all libraries. A total of 20 phyla, 50 classes, 80 orders, 134 fa… Show more

“…Recently, knowledge of composition and functions of microbial communities has increased significantly with the development of DNA sequencing and metagenomics [ 19 , 20 ]. For example, endophytic bacterial diversity of four Allium species was analyzed by Illumina MiSeq sequencing [ 21 ]. Flavobacterium species from rhizosphere soils of Allium plants suppressed Fusarium wilt were determined by Illumina MiSeq sequencing [ 5 ].…”

“…Our results demonstrate that endophytic microbiome assembly in Ginkgo leaves was mainly influenced by leaf developmental stage regardless of individual species ( Figure 4 ). The regionality caused the formation of core members of endophytic bacteria in the host plant, but developmental stages caused substantial changes in endophytic bacterial diversity ( Figure 3 ) and community structure ( Figure 4 ) in Ginkgo leaves ( Huang, 2019 ). Because for individual species, the effect of time on endophytic bacterial community assembly was much stronger than spatial locations ( Figure 4 ), although spatial locations are well-known to make a great contribution to bacterial community composition ( Meyer and Leveau, 2012 ; Leff et al, 2015 ).…”

“…The taxonomy of the fungal sequence was analyzed by the RDP Classi er algorithm against the United States database (version 7.0/ its-fungi database) using a con dence threshold of 70%. Potential functional changes of the bacterial community in the soil samples were predicted using Phylogenetic Investigation of Communities by Reconstruction of Unobserved States (PICRUSt) (Huang, 2019). The raw reads were deposited into the NCBI Sequence Read Archive (SRA) database (Accession Number: SRP313044).…”
