Complete Coding Sequence of a Chikungunya Virus Strain Imported into Slovenia from Thailand in Late 2018

Abstract: A case of chikungunya virus infection was imported from Thailand into Slovenia in late 2018. The infection was diagnosed using real-time reverse transcription-PCR, the virus was isolated in cell culture, and the whole genome was sequenced. Phylogenetic analysis of the nearly complete viral genome indicated that the virus belongs to the Indian Ocean lineage but does not possess the A226V mutation in the envelope protein E1.

“…Interestingly, this Asian-Pacific genotype developed in Indonesia while at the same time other Asian countries, mostly continental, i.e. India, Thailand, Cambodia, Singapore and Malaysia, were invaded by the ECSA-IOL genotype (Sam et al, 2009;Hapuarachchi et al, 2010;Rianthavorn et al, 2010;Duong et al, 2012;Fu et al, 2019;Intayot et al, 2019;Zakotnik et al, 2019;Chansaenroj et al, 2020;Pyke et al, 2020). The reason for this duality is not known but would be worth investigating.…”

“…In the present study, we examined CHIKV-positive serum from Dhaka during July–December 2017 [ 11 ]. Later in 2018–2019, CHIKV transmission was observed in nearby regions simultaneously, and the number of CHIKV cases noticeably increased in travelers and locals in Myanmar and especially Thailand [ 19 , 38 , 39 , 40 ]. According to the national surveillance of Thailand, the numbers of confirmed cases were 10, 3,580, and 11,721 in 2017, 2018, and 2019, respectively [ 15 ].…”

“…The phylogenetic analysis ( Fig. 1 ) revealed that all new sequences belong to the ECSA genotype and are in the same group as those with GenBank accession numbers MK848202 and MN630017 , which were reported as cases imported from Thailand to Slovenia ( 7 ) and Australia.…”

“…This mutation is associated with increased viral transmission in Aedes albopictus ( 5 ). The most recent CHIKV outbreak in Thailand was reported in 2018 to 2019 ( 6 , 7 ). To investigate the CHIKV genomes from this outbreak, we sequenced 22 existing CHIKV isolates from Thailand.…”
