Background: The maintenance of protein structural stability requires the cooperativity among spatially neighboring residues. Previous studies have shown that conserved residues tend to occur clustered together within enzyme active sites and protein-protein/DNA interfaces. It is possible that conserved residues form one or more local clusters in protein tertiary structures as it can facilitate the formation of functional motifs. In this work, we systematically investigate the spatial distributions of conserved residues as well as hot spot ones within protein-RNA interfaces. Results: The analysis of 191 polypeptide chains from 160 complexes shows the polypeptides interacting with tRNAs evolve relatively rapidly. A statistical analysis of residues in different regions shows that the interface residues are often more conserved, while the most conserved ones are those occurring at protein interiors which maintain the stability of folded polypeptide chains. Additionally, we found that 77.8% of the interfaces have the conserved residues clustered within the entire interface regions. Appling the clustering characteristics to the identification of the real interface, there are 31.1% of cases where the real interfaces are ranked in top 10% of 1000 randomly generated surface patches. In the conserved clusters, the preferred residues are the hydrophobic (Leu, Ile, Met), aromatic (Tyr, Phe, Trp) and interestingly only one positively charged Arg residues. For the hot spot residues, 51.5% of them are situated in the conserved residue clusters, and they are largely consistent with the preferred residue types in the conserved clusters. Conclusions: The protein-RNA interface residues are often more conserved than non-interface surface ones. The conserved interface residues occur more spatially clustered relative to the entire interface residues. The high consistence of hot spot residue types and the preferred residue types in the conserved clusters has important implications for the experimental alanine scanning mutagenesis study. This work deepens the understanding of the residual organization at protein-RNA interface and is of potential applications in the identification of binding site and hot spot residues.

Protein–RNA interactions play essential roles in a wide variety of biological processes. Recognition of RNA‐binding residues on proteins has been a challenging problem. Most of methods utilize the position‐specific scoring matrix (PSSM). It has been found that considering the evolutionary information of sequence neighboring residues can improve the prediction. In this work, we introduce a novel method SNB‐PSSM (spatial neighbor–based PSSM) combined with the structure window scheme where the evolutionary information of spatially neighboring residues is considered. The results show our method consistently outperforms the standard and smoothed PSSM methods. Tested on multiple datasets, this approach shows an encouraging performance compared with RNABindRPlus, BindN+, PPRInt, xypan, Predict_RBP, SpaPF, PRNA, and KYG, although is inferior to RNAProSite, RBscore, and aaRNA. In addition, since our method is not sensitive to protein structure changes, it can be applied well on binding site predictions of modeled structures. Thus, the result also suggests the evolution of binding sites is spatially cooperative. The proposed method as an effective tool of considering evolutionary information can be widely used for the nucleic acid–/protein‐binding site prediction and functional motif finding.

Due to the characteristic of collaborative beamforming, more than one node will be used to form the beampatten. Although the more nodes are selected the better beampattern can be formed, it also means more energy will be consumed. Considering the scarcity of energy in wireless ad-hoc network, the number of collaborative nodes must be controlled. It is necessary to select some of them to form the pattern on condition that the SNR requirement in the destination is satisfied. On the other hand, different node topology will lead to different beampattern, it is interesting to find out which nodes can form a better beampattern. In this paper, a new sector-based node selection approach for collaborative beamforming is presented. It is shown that for a uniformly distributed WSN, when the nodes are selected from a set of sector regions, the resulting beampattern mainlobe is narrower and sidelobe is lower compared to those of the classical CB technique. Furthermore, combining with the ring-based selection approach, the sectorbased selection approach will get a much better performance.

Feed input leads to a large amount of nitrogen-containing sediment accumulating in the substrate in the pond culture process, threatening the safety of aquaculture production. Planting lotus roots (Nelumbo nucifera Gaertn.) in ponds can accelerate the removal of bottom nitrogen, while the role of nitrogen cycle-related microorganisms in the removal is still unclear. In this study, eight yellow catfish (Pelteobagrus fulvidraco) culture ponds with the same basic situation were divided into fishponds with planted lotus roots and ponds with only fish farming. Sediment samples were taken from the fishponds with planted lotus roots and the ponds with only fish farming before and after fish farming, marked as FPB, FPA, FOB, and FOA, respectively, and subjected to physicochemical and metagenomic sequencing analyses. The results show that the contents of NH4+, NO2−, TN, TP, and OM were significantly lower (p < 0.05) in FPA than in FOA. The abundance of metabolic pathways for inorganic nitrogen transformation and ammonia assimilation increased considerably after culture compared to the sediments before culture. A total of eight ammonia production pathways and two ammonia utilization pathways were annotated in the sediments of the experimental ponds, with a very high abundance of ammonia assimilation. Acinetobacter and Pseudomonas (34.67%, 18.02%) were the dominant bacteria in the pond sediments before culture, which changed to Thiobacillus (12.16%) after culture. The FPA had significantly higher relative abundances of Thiobacillus denitrificans and Sulfuricella denitrificans, and the FOA had significantly a higher abundance of Microcystis aeruginosa compared to other samples. The massive growth of Microcystis aeruginosa provided two new inorganic nitrogen metabolic pathways and one organic nitrogen metabolic pathway for FOA. The relative abundances of these three microorganisms were negatively correlated with NH4+ content (p < 0.01) and significantly positively correlated with AP, OM content, and pH value. Compared with ponds with only fish farming, lotus root–fish co-culture can significantly reduce the nitrogen content in sediment, increase the abundance of denitrifying bacteria, and inhibit algae growth. Still, it has little effect on the abundance of nitrogen cycle-related enzymes and genes. In summary, it is shown that, although lotus roots promote the growth of denitrifying microorganisms in the sediment, nitrogen removal relies mainly on nutrient uptake by lotus roots.
