Supernumerary B chromosomes are dispensable elements found in several groups of eukaryotes, and their impacts in host organisms are not clear. The cichlid fish
Astatotilapia latifasciata
presents one or two large metacentric B chromosomes. These elements affect the transcription of several classes of RNAs. Here, we evaluated the epigenetic DNA modification status of B chromosomes using immunocytogenetics and assessed the impact of B chromosome presence on the global contents of 5-methylcytosine (5mC) and 5-hydroxymethylcytosine (5hmC) and the molecular mechanisms underlying these variations. We found that the B chromosome of
A. latifasciata
has an active pattern of DNA epimarks, and its presence promotes the loss of 5mC in gonads of females with B chromosome (FB+) and promotes the loss of 5hmC in the muscle of males with the B element (MB+). Based on the transcriptional quantification of DNA modification genes (
dnmt, tet
, and
tdg
) and their candidate regulators (
idh
genes, microRNAs, and long non-coding RNAs) and on RNA-protein interaction prediction, we suggest the occurrence of passive demethylation in gonads of FB+ and 5hmC loss by Tet inhibition or by 5hmC oxidation in MB+ muscle. We suggest that these results can also explain the previously reported variations in the transcription levels of several classes of RNA depending on B chromosome presence. The DNA modifications detected here are also influenced by sex. Although the correlation between B chromosomes and sex has been previously reported, it remains unexplained. The B chromosome of
A. latifasciata
seems to be active and impacts cell physiology in a very complex way, including at the epigenetic level.
Cromossomos supernumerários são polimorfismos numéricos frequentemente registrados em eucariotos, sendo que seus efeitos são pouco elucidados. Em alguns indivíduos da espécie Astatotilapia latifasciata pode-se identificar um ou dois isocromossomos B, que são totalmente heterocromáticos. Em vista de compreender sua origem, evolução e efeitos, este elemento vem sendo largamente explorado por técnicas integradas de citogenética, biologia molecular e genômica. Dados prévios revelam seus efeitos na expressão de diversas classes de RNAs canônicos. É possível que estes efeitos sejam consequências de alterações epigenéticas, semelhante ao que ocorre em aneuploidias. Assim, o objetivo deste estudo foi identificar o padrão de epimarcas do DNA no cromossomo B de A. latifasciata e as causas e efeitos deste cromossomo na expressão de genes da maquinaria de metilação do DNA (Dnmt1, Dnmt3a, Dnmt3b, Tet1, Tet2, Tet3 e Tdg). Para isso, foram empregadas técnicas de imunocitogenética usando-se anticorpos contra metilcitosina (5mC) e hidroximetilcitosina (5hmC) em cromossomos metafásicos do rim cefálico, expressão de mRNAs e epi-miRNAs (miRNAs que regulam genes da maquinaria epigenética) por RT-qPCR e quantificação global dos conteúdos de 5mC e 5hmC com uso dos kits MethylFlash™ Methylated DNA Quantification e MethylFlash™ Hydroxymethylated DNA Quantification (Epigentek), respectivamente. Nos experimentos de RT-qPCR e quantificação global de 5mC e 5hmC foram avaliados os tecidos: cérebro, músculo e gônadas. Predição de epi-miRNAs foi realizada pelos programas PITA, miRanda e RNAhybrid. Os dados foram comparados com uso do test t e de um modelo linear generalizado com médias ajustadas pela distribuição gama (GENMOD). Os resultados indicam que o cromossomo B possui um padrão de marcas de 5mC e 5hmC semelhante ao complemento A, mas com distinção entre seus braços. Além disso, foram identificados efeitos heterogêneos deste cromossomo na expressão de epi-miRNAs e mRNAs e no conteúdo global de 5mC e 5hmC. Esse conjunto de dados reforça a hipótese de que mecanismos epigenéticos são afetados pelo cromossomo B, o que pode explicar as diferenças previamente observadas na expressão de RNAs canônicos.
