BackgroundRye is an important European crop used for food, feed, and bioenergy. Several quality and yield-related traits are of agronomic relevance for rye breeding programs. Profound knowledge of the genetic architecture of these traits is needed to successfully implement marker-assisted selection programs. Nevertheless, little is known on quantitative loci underlying important agronomic traits in rye.ResultsWe used 440 F3:4 inbred lines from two biparental populations (Pop-A, Pop-B) fingerprinted with about 800 to 900 SNP, SSR and/or DArT markers and outcrossed them to a tester for phenotyping. The resulting hybrids and their parents were evaluated for grain yield, single-ear weight, test weight, plant height, thousand-kernel weight, falling number, protein, starch, soluble and total pentosan contents in up to ten environments in Central Europe. The quality of the phenotypic data was high reflected by moderate to high heritability estimates. QTL analyses revealed a total of 31 QTL for Pop-A and 52 for Pop-B. QTL x environment interactions were significant (P < 0.01) in most cases but variance of QTL main effect was more prominent.ConclusionsQTL mapping was successfully applied based on two segregating rye populations. QTL underlying grain yield and several quality traits had small effects. In contrast, thousand-kernel weight, test weight, falling number and starch content were affected by several major QTL with a high frequency of occurrence in cross validation. These QTL explaining a large proportion of the genotypic variance can be exploited in marker-assisted selection programs and are candidates for further genetic dissection.

Broadening the genetic base of heterotic pools is a key to ensure continued genetic gains in hybrid breeding and extend hybrid cultivation to new areas. In the present study, two Central European heterotic pools (Carsten and Petkus) and five Eastern European open-pollinated varieties (OPVs, Pop-1 to Pop-5) were studied with the objectives to (1) investigate the genetic diversity in OPVs and the heterotic pools using molecular and field data, (2) evaluate the molecular diversity among OPVs, (3) examine the combining ability for grain yield of the OPVs when crossed with testers in field trials, and (4) develop a strategy for targeted introgression of OPV germplasm into the heterotic pools. In total, 610 S(0) plants, 347 from OPVs and 263 from heterotic pools, were developed. Clones of the S(0) plants of OPVs were crossed with two testers belonging to each heterotic pool, while clones of heterotic pools were crossed with only the opposite tester. Testcrosses were evaluated for grain yield in multi-location trials. In addition, 589 S(0) plants were fingerprinted with 30 SSR markers. The data revealed that the Carsten pool has a narrow genetic base and should be the primary target for broadening the established heterotic pattern. Mean and genetic variance suggested that Pop-2 and Pop-4 are good candidates for introgression in Petkus pool and Pop-5 in Carsten pool. Nevertheless, introgression of Pop-5 in Carsten could reduce the genetic diversity between heterotic pools. Therefore, we suggest that either selected plants of Pop-5 should be introgressed or more Eastern European germplasm should be fingerprinted and field evaluated to identify promising germplasm for broadening the established heterotic pattern.

Several rye growing regions of Central Europe suffered from severe drought stress in the last decade. Rye is typically grown on sandy soils with low water-holding capacity in areas with low rainfall, thus drought-tolerant varieties are urgently needed. The main objective of our study was to evaluate the drought stress tolerance of rye hybrids using large-scaled field experiments. Two biparental populations (Pop-A, Pop-B) each consisting of 220 F(2:4) lines from the Petkus gene pool and their parents were evaluated for grain yield testcross performance under irrigated (I) and rainfed (R) regime in six environments. We observed for most environments severe drought stress leading to an average grain yield reduction of 23.8 % for rainfed compared to irrigated regime in drought stress environments. A decomposition of the variance revealed significant (P < 0.01) genotypic and genotype × environment interaction variances but only a minor effect of drought stress on the ranking of the genotypes with regard to grain yield. In conclusion, separate breeding programs for drought-tolerant genotypes are not superior to the currently practiced selection under rainfed conditions without irrigation in hybrid rye breeding in Central Europe.

Ergot caused by Claviceps purpurea is a problem for food and feed security in rye due to the occurrence of toxic ergot alkaloids (EAs). For grain elevators and breeders, a quick, easy-to-handle, and cheap screening assay would have a high economic impact. The study was performed to reveal (1) the covariation of ergot severity (= percentage of sclerotia in harvested grain) and the content of 12 EAs determined by high performance liquid chromatography (HPLC) and (2) the covariation between these traits and results of one commercial enzyme linked immunosorbent assays (ELISA). In total, 372 winter rye samples consisting of a diverse set of genotypes, locations from Germany, Austria, and Poland over two years, and three isolates were analyzed. Ergocornine and α-ergocryptine were detected as major EAs. Ergocristinine occurred as a minor component. Claviceps isolates from different countries showed a similar EA spectrum, but different quantities of individual EAs. A moderate, positive covariation between ergot severity and EA content determined by HPLC was observed across two years (r = 0.53, p < 0.01), but large deviation from the regression was detected. ELISA values did neither correlate with the HPLC results nor with ergot severity. In conclusion, a reliable prediction of the EA content based on ergot severity is, at present, not possible.

Ergot caused by Claviceps purpurea results in the contamination of rye grain by sclerotia that contain alkaloids toxic to humans and other mammals. Ergot incidence and severity are affected by various factors including the availability of pollen during flowering. To test the presence of variation for ergot resistance due to anatomical and/or biochemical factors in rye, we studied cytoplasmic-male sterile (CMS) inbred lines of the Petkus gene pool (two sets each having 30 lines) and their testcrosses with maintainer tester lines (Set I crossed with two and Set II with a third tester line). Sixty-four CMS lines (60 lines, three testers in CMS form, one standard CMS line) and 90 CMS testcrosses were evaluated in four and three environments, respectively, for ergot severity measured as sclerotia weight per ear under pollen isolation and artificial spray inoculation. We also analysed the concentration of the six most important alkaloids and their isomeres in 25 lines. A very high ergot severity was achieved, and despite that genotypic variance among the 64 CMS lines was significant (P \ 0.01). In testcrosses, genotypic variance was smaller, even being not significant in testcrosses of one tester. Genotype 9 environment interaction variances and correlation coefficients between lines and their testcrosses were significant (r = 0.56-0.75, P \ 0.01) in all instances. Most prevalent alkaloids were ergosin, ergocristin, and ergotamin. There were no significant genotypic differences among lines for any alkaloid or isomer, but total alkaloid concentration showed genotypic variation with low significance level (P \ 0.1). In conclusion, we detected genotypic differences for resistance in CMS rye based on variable response of ovaries during infection process that can be exploited by multi-locational evaluation and selection to develop ergot resistant hybrids.

Contamination of ergot (Claviceps purpurea) in grains continues to be a problem in outcrossing plants like rye, especially in years of favorable infection (cold, rainy) conditions. The problem is not the yield loss, but the contamination of the grains by toxic alkaloids leading to strict critical values within the European Union. This study was conducted to (1) partition the variation of genotype, inoculation treatments and environment for ergot infection of 12 winter rye genotypes, (2) the effect of varying proportions of a non-adapted restorer gene on ergot, and to (3) reveal within the genotype the relative importance of male pollen fertility and female receptivity on the ergot reaction of single crosses bearing different restorer genes. In total, 12 rye genotypes and two factorial crossing designs with each of five female and four male lines differing in their restorer genes were tested by artificial infection in up to 16 environments in four European countries. High and significant genotypic variation regarding the ergot severity and pollen-fertility restoration were observed. Rye stem rust caused by Puccinia graminis f. sp. secalis can be found in all European rye growing regions. When the summers are warm and dry, the disease can cause severe yield losses over large areas. To date only little research was done in Europe to trigger resistance breeding. To our knowledge, all varieties currently registered in Germany are susceptible. In this study, three biparental populations of inbred lines and one testcross population developed for mapping resistance were investigated. Over 2 years, 68-70 genotypes per population were tested, each in three locations. Combining the phenotypic data with genotyping results of a custom 10k Infinium iSelect single nucleotide polymorphism (SNP) array, we identified both quantitatively inherited adult plant resistance and monogenic all-stage resistance. A single resistance gene, tentatively named Pgs1, located at the distal end of chromosome 7R, could be identified in two independently developed populations. With high probability, it is closely linked to a nucleotide-binding leucine-rich repeat (NB-LRR) resistance gene homolog. A marker for a competitive allele-specific polymerase chain reaction (KASP) genotyping assay was designed that could explain 73 and 97% of the genetic variance in each of both populations, respectively. Additional investigation of naturally occurring rye leaf rust (caused by Puccinia recondita ROEBERGE) revealed a gene complex on chromosome 7R. The gene Pgs1 and further identified quantitative trait loci (QTL) have high potential to be used for breeding stem rust resistant rye.

Rye genetic resources provide a valuable source of new alleles for the improvement of frost tolerance in rye breeding programs. Frost tolerance is a must-have trait for winter cereal production in northern and continental cropping areas. Genetic resources should harbor promising alleles for the improvement of frost tolerance of winter rye elite lines. For frost tolerance breeding, the identification of quantitative trait loci (QTL) and the choice of optimum genome-based selection methods are essential. We identified genomic regions involved in frost tolerance of winter rye by QTL mapping in a biparental population derived from a highly frost tolerant selection from the Canadian cultivar Puma and the European elite line Lo157. Lines per se and their testcrosses were phenotyped in a controlled freeze test and in multi-location field trials in Russia and Canada. Three QTL on chromosomes 4R, 5R, and 7R were consistently detected across environments. The QTL on 5R is congruent with the genomic region harboring the Frost resistance locus 2 (Fr-2) in Triticeae. The Puma allele at the Fr-R2 locus was found to significantly increase frost tolerance. A comparison of predictive ability obtained from the QTL-based model with different whole-genome prediction models revealed that besides a few large, also small QTL effects contribute to the genomic variance of frost tolerance in rye. Genomic prediction models assigning a high weight to the Fr-R2 locus allow increasing the selection intensity for frost tolerance by genome-based pre-selection of promising candidates.
