BackgroundKnowledge of the linkage disequilibrium (LD) between markers is important to establish the number of markers necessary for association studies and genomic selection. The objective of this study was to evaluate the extent of LD in Nellore cattle using a high density SNP panel and 795 genotyped steers.ResultsAfter data editing, 446,986 SNPs were used for the estimation of LD, comprising 2508.4 Mb of the genome. The mean distance between adjacent markers was 4.90 ± 2.89 kb. The minor allele frequency (MAF) was less than 0.20 in a considerable proportion of SNPs. The overall mean LD between marker pairs measured by r2 and |D'| was 0.17 and 0.52, respectively. The LD (r2) decreased with increasing physical distance between markers from 0.34 (1 kb) to 0.11 (100 kb). In contrast to this clear decrease of LD measured by r2, the changes in |D'| indicated a less pronounced decline of LD. Chromosomes BTA1, BTA27, BTA28 and BTA29 showed lower levels of LD at any distance between markers. Except for these four chromosomes, the level of LD (r2) was higher than 0.20 for markers separated by less than 20 kb. At distances < 3 kb, the level of LD was higher than 0.30. The LD (r2) between markers was higher when the MAF threshold was high (0.15), especially when the distance between markers was short.ConclusionsThe level of LD estimated for markers separated by less than 30 kb indicates that the High Density Bovine SNP BeadChip will likely be a suitable tool for prediction of genomic breeding values in Nellore cattle.
-Data from 23,120 Nellore animals were used to estimate genetic parameters for age at first calving, average gains from weaning to yearling and from yearling to after yearling, weaning weight, yearling weight, after yearling weight and weight at 2 and 5 years of age. Animal models were fitted by Restricted Maximum likelihood Method. Estimate heritability for age at first calving, weaning to yearling weight gain, yearling to after yearling weight gain, weight at weaning, yearling weight, after yearling weight and weight from 2 to 5 years of age were 0.17 ± 0.01; 0.23 ± 0.03; 0.25 ± 0.03; 0.28 ± 0.02; 0.26 ± 0.03; 0.30 ± 0.03; 0.32 ± 0.02 and 0.36 ± 0.04, respectively. The genetic correlation estimates between age at first calving and weight traits ranged from -0.26 to -0.14. The genetic correlation estimates between age at first calving and average gains were also negative, but higher (-0.29 and -0.32). In general, these results indicate that selection for average gains will promote changes in age at first calving and female mature weight. Improvement in reproductive performance could be obtained with the inclusion of the age at first calving in the selection index.Key Words: beef cattle, genetic parameters, heritability, productive and reproductive traits Estudo das relações entre a idade ao primeiro parto, ganhos em peso e pesos da desmama à maturidade em bovinos da raça Nelore RESUMO -Dados de 23.120 animais da raça Nelore foram utilizados para estimar herdabilidade e correlações genéticas para a idade ao primeiro parto, o ganho em peso da desmama ao ano e do ano ao sobreano, o peso à desmama, o peso ao ano, o peso ao sobreano e os pesos aos 2 e aos 5 anos de idade. Utilizou-se o método da máxima verossimilhança restrita, em análise multicaracterística. As herdabilidades estimadas para idade ao primeiro parto, ganho da desmama ao ano, ganho do ano ao sobreano, peso à desmama, peso ao ano, peso ao sobreano e peso aos 2 aos 5 anos foram de 0,17 ± 0,01; 0,23 ± 0,03; 0,25 ± 0,03; 0,28 ± 0,02; 0,26 ± 0,03; 0,30 ± 0,03; 0,32 ± 0,02 e 0,36 ± 0,04, respectivamente. Correlações genéticas baixas e negativas foram estimadas entre a idade ao primeiro parto e os pesos medidos em diferentes idades, que variaram de -0,26 a -0,14. As correlações genéticas estimadas entre a idade ao primeiro parto e os ganhos de peso também foram negativas, porém levemente superiores (-0,29 e -0,32). Os resultados indicam que a seleção para maior ganho de peso pode reduzir a idade ao primeiro parto e aumentar o peso adulto de fêmeas da raça Nelore. The objective of this study was to estimate (co)variance functions using random regression models on Legendre polynomials for the analysis of repeated measures of BW from birth to adult age. A total of 82,064 records from 8,145 females were analyzed. Different models were compared. The models included additive direct and maternal effects, and animal and maternal permanent environmental effects as random terms. Contemporary group and dam age at calving (linear and quadratic effect) were included as fixed effects, and orthogonal Legendre polynomials of animal age (cubic regression) were considered as random covariables. Eight models with polynomials of third to sixth order were used to describe additive direct and maternal effects, and animal and maternal permanent environmental effects. Residual effects were modeled using 1 (i.e., assuming homogeneity of variances across all ages) or 5 age classes. The model with 5 classes was the best to describe the trajectory of residuals along the growth curve. The model including fourth- and sixth-order polynomials for additive direct and animal permanent environmental effects, respectively, and third-order polynomials for maternal genetic and maternal permanent environmental effects were the best. Estimates of (co)variance obtained with the multi-trait and random regression models were similar. Direct heritability estimates obtained with the random regression models followed a trend similar to that obtained with the multi-trait model. The largest estimates of maternal heritability were those of BW taken close to 240 d of age. In general, estimates of correlation between BW from birth to 8 yr of age decreased with increasing distance between ages.
RESUMO -Dados de 19.458 animais da raça Nelore, nascidos entre 1975 e 2002 e pertencentes a oito fazendas participantes do Programa de Melhoramento Genético da Raça Nelore (PMGRN), foram utilizados para estimar componentes de covariância, herdabilidade e correlações genéticas dos pesos ao nascimento, à desmama, ao sobreano e aos 2, 3 e 5 anos de idade. Utilizou-se o método da máxima verossimilhança restrita, em análises uni, bi e multicaracterísticas, com modelos que incluíram o efeito genético aditivo direto, como aleatório, além dos efeitos fixos de grupo de contemporâneos e os efeitos linear e quadrático da idade do animal à pesagem (com exceção do modelo para peso ao nascer) e da idade da mãe ao parto.O efeito aleatório de ambiente permanente materno também foi incluído nos modelos de análise do peso ao nascer, peso à desmama e peso ao sobreano e o efeito aleatório genético materno somente no modelo do peso à desmama. As herdabilidades estimadas em análise multicaracterística para os pesos ao nascer, à desmama, ao sobreano, aos 2, 3 e aos 5 anos de idade foram 0,25; 0,33; 0,34; 0,32; 0,33 e 0,35, respectivamente. As correlações genéticas estimadas entre os pesos foram positivas e de moderadas a altas magnitudes e tenderam a diminuir com o aumento da distância entre as pesagens, o que indica que a seleção para peso em qualquer idade deverá promover mudança genética nos pesos nas demais idades, inclusive no peso adulto de fêmeas da raça Nelore. RESUMO -D ados de 14.918 animais da raça Nelore nascidos entre 1991 e 2000, provenientes de rebanhos localizados nas regiões Sul e Sudeste do País, foram utilizados para estimar componentes de co-variância, herdabilidade e correlações genéticas de peso ao desmame (PD), peso a 1 ano de idade (PA), peso ao sobreano (PS), peso ao primeiro parto (PPP), idade ao primeiro parto (IPP) e dias para o primeiro parto (DP). As estimativas dos componentes de co-variância e dos parâmetros genéticos foram obtidas pelo método de máxima verossimilhança restrita, em análises multivariadas. As herdabilidades estimadas para PD, PA, PS, PPP, IPP e DP foram de 0,26; 0,30; 0,34; 0,35; 0,14 e 0,07, respectivamente. Correlações genéticas negativas foram estimadas entre pesos medidos em diferentes idades e IPP, as quais variaram de -0,31 a -0,16. Do mesmo modo, as estimativas de correlação genética entre PD × DP (-0,09); PA × DP (-0,13); PS × DP (-0,17) e PPP × DP (-0,16) foram negativas, embora de menor magnitude. As correlações genéticas estimadas entre as características de crescimento e a IPP foram favoráveis. Assim, a seleção para aumento de peso deve promover redução da IPP. A alta correlação genética estimada entre IPP e DP (0,73) indica que o uso de DP na seleção de bovinos de corte pode promover resposta correlacionada favorável na idade ao primeiro parto. Palavras-chave: fertilidade, gado de corte, herdabilidade, parâmetros genéticos Genetic associations among weights and reproductive traits in Nellore cattleABSTRACT -Records from 14,918 Nellore animals born from 1991 to 2000 in 28 herds in the South and Southeast regions of Brazil were used to estimate (co)variance components and genetic parameters for weaning weight (WW), yearling weight (YW), weights at 18 month of age (WAY) and at first calving (WFC), age at first calving (AFC) and days to first calving (DC). Multivariate animal models were fitted by REML. Estimates of heritability for WW, YW, WAY, WFC, AFC and DC were 0.26; 0.30; 0.34; 0.35; 0.14 and 0.07, respectively. Genetic correlations estimates among growth traits and AFC were moderate and negative, ranging from -0.31 to -0.16. Genetic correlation estimates were also negative for DC and WW (-0.09); YW (-0.13); WAY (-0.17) and WFC (-0.16). Genetic correlation estimates between growth traits and AFC were favorable and indicate it may be possible to reduce AFC through indirect selection on pos-weaning growth traits. The genetic correlation estimate between AFC and DC was high and positive (0.73) suggesting that selection for DC may result in correlated response for age at first calving.
Com objetivo de estimar parâmetros genéticos para perímetro escrotal medido aos 12 (PE12) e aos 18 meses de idade (PE18) de machos e peso a um ano de idade (P365), peso ao primeiro parto (PPP), idade ao primeiro parto (IPP), dias para o primeiro parto (DP) e duração da primeira gestação (DG) medidos em fêmeas, além de correlações entre perímetro escrotal e as demais características, foram analisadas medidas de 9.932 fêmeas e medidas de perímetro escrotal de 14.521 machos Nelore provenientes de 28 rebanhos das regiões Sul e Sudeste do País. Os componentes de (co)variância foram estimados utilizando-se o método da máxima verossimilhança restrita, sob modelo animal, em análises bi-características. As herdabilidades estimadas foram altas para PE12 (0,25 a 0,26), PE18 (0,35 a 0,37), P365 (0,35 e 0,38), PPP (0,40 e 0,41) e DG (0,19 e 0,20) e de menor magnitude para IPP (0,14 e 0,15) e DP (0,05 e 0,06). As correlações genéticas estimadas entre PE12 e P365, PPP, IPP, DP e DG foram de 0,28; 0,30; -0,15; -0,04 e 0,10, respectivamente. As correlações genéticas entre PE18 e P365, PPP, IPP, DP e DG, no entanto, foram de 0,29; 0,32; -0,21; -0,08 e 0,14, respectivamente. Esses resultados sugerem melhorias na eficiência reprodutiva de fêmeas, principalmente quando os rebanhos são selecionados para PE18.

Data from 129,575 Nellore cattle born between 1993 and 2006, belonging to the Jacarezinho cattle-raising farm, were used to estimate genetic parameters for scrotal circumference measured at 9 (SC9), 12 (SC12), and 18 (SC18) mo of age and testicular volume measured at the same ages (TV9, TV12, and TV18) and to determine their correlation with weaning weight (WW) and yearling weight (YW), to provide information for the definition of selection criteria in beef cattle. Estimates of (co)variance components were calculated by the REML method applying an animal model in single- and multiple-trait analysis. The following heritability estimates and their respective SE were obtained for WW, YW, SC9, SC12, SC18, TV9, TV12, and TV18: 0.33 +/- 0.02, 0.37 +/- 0.03, 0.29 +/- 0.03, 0.39 +/- 0.04, 0.42 +/- 0.03, 0.19 +/- 0.04, 0.26 +/- 0.05, and 0.39 +/- 0.04, respectively. The genetic correlation between WW and YW was positive and high (0.80 +/- 0.04), indicating that these traits are mainly determined by the same genes. Genetic correlations between the growth traits and scrotal circumference measures were positive and of low to moderate magnitude, ranging from 0.23 +/- 0.04 to 0.38 +/- 0.04. On the other hand, increased genetic associations were estimated between scrotal circumference and testicular volume at different ages (0.61 +/- 0.04 to 0.86 +/- 0.04). Selection for greater scrotal circumference in males should result in greater WW, YW, and testicular volume. In conclusion, in view of the difficulty in measuring testicular volume, there is no need to change the selection criterion from scrotal circumference to testicular volume in genetic breeding programs of Zebu breeds.
