The advent of metagenomics in animal breeding poses the challenge of statistically modeling the relationship between the microbiome, the host genetics and relevant complex traits. A set of structural equation models (SEMs) of a recursive type within a Markov chain Monte Carlo (MCMC) framework was proposed here to jointly analyze the host-metagenome-phenotype relationship. A non-recursive bivariate model was set as benchmark to compare the recursive model. The relative abundance of rumen microbes (RA), methane concentration (CH4) and the host genetics was used as a case of study. Data were from 337 Holstein cows from 12 herds in the north and north-west of Spain. Microbial composition from each cow was obtained from whole metagenome sequencing of ruminal content samples using a MinION device from Oxford Nanopore Technologies. Methane concentration was measured with Guardian ® NG infrared gas monitor from Edinburgh Sensors during cow's visits to the milking automated system. A quarterly average from the methane eructation peaks for each cow was computed, and used as phenotype for CH4. Heritability of CH4 was estimated at 0.12 ± 0.01 in both, the recursive and bivariate, models. Likewise, heritability estimates for the relative abundance of the taxa overlapped between models and ranged between 0.08 and 0.48.Genetic correlations between the microbial composition and CH4 ranged from -0.76 to 0.65 in the non-recursive bivariate model and from -0.68 to 0.69 in the recursive model.Regardless of the statistical model used, positive genetic correlations with methane were estimated consistently for the 7 genera pertaining to the Ciliophora phylum, as well as for those genera belonging to the Euryarchaeota (Methanobrevibacter sp.), Chytridiomycota (Neocallimastix sp.) and Fibrobacteres (Fibrobacter sp.) phyla. These results suggest that rumen's whole metagenome recursively regulate methane emissions in dairy cows, and that both CH4 and the microbiota compositions are partially controlled by the host genotype. Recursive models are an interesting approach to disentangle this complex relationship.
The aim of this study was to determine risk factors associated with milk fever (MF) occurrence in Costa Rican grazing dairy cattle. A total of 69,870 cows from 126 dairy herds were included in the study. Data were collected in the Veterinary Automated Management and Production Control Program software by the Population Medicine Research Program of the Veterinary Medicine School, National University of Costa Rica, from 1985 to 2014. To determine the risk factors for MF, 2 logistic regression mixed models were evaluated. The first model used breed, month of calving, ecological life zone, herd nested within ecological life zone, and parity as fixed effects. The second model excluded first-lactation animals and cows without production information, had the same fixed effects of the first model, and added previous MF case, previous lactation length, previous dry period length, previous corrected 305-d milk yield, and calving interval length as fixed effects. Both models used animal and year as random effects. Of the 235,971 recorded lactations, 4,312 (1.83%) reported MF event. The significantly associated risk factors for MF occurrence, ranked by their highest odds ratio (OR), were parity (OR = 52.59), previous dry period length (OR = 4.21), ecological life zone (OR = 3.20), breed (OR = 3.04), previous corrected 305-d milk yield (OR = 2.39), previous MF case (OR = 2.35), and month of calving (OR = 1.36). The findings of this study are the first data reported using an epidemiological approach to study risk factors for MF in Costa Rican dairy cattle. Some of these results might be used to improve preventive management practices at the farms to reduce the incidence of this metabolic disease in grazing dairy herds.
ResumenLas lesiones podales (LP) constituyen uno de los problemas de salud más importantes en los hatos lecheros. El objetivo fue evaluar el efecto de factores genéticos y ambientales sobre la ocurrencia de lesiones podales en ganado lechero de Costa Rica. Se analizaron 130 844 vacas (417 895 lactancias) de 358 hatos usuarios del programa VAMPP (Veterinary Automated Management and Production control Programme) en el periodo 1990 a 2015. La frecuencia de reportes de LP fue de 16,7% y 7,0% por vaca y lactancia, respectivamente. Las LP más frecuentes fueron separación de línea blanca (34,3%), laminitis (13,0%) y úlcera de la suela (12,8%). Se realizó un análisis por regresión logística sobre la variable LP, mediante la cual se determinó efectos significativos de los factores: zona, hato dentro de zona, número de parto, tipo racial, periodo y mes de parto, etapa de lactancia, tamaño de hato; y el efecto aleatorio de vaca. Las vacas más propensas a LP pertenecieron a la zona bosque húmedo premontano (OR=1,76), tenían cuatro partos (OR=1,29), eran de raza Holstein (OR=1,77), parieron entre 1995 y 1999 (OR=1,73), abril (OR=1,20), estaban en segundo mes de lactancia (OR=22,2) y provenían de hatos con al menos 100 vacas (OR=1,22). La heredabilidad para LP estimada por modelos lineal y de umbral, fue de 0,02±0,002 y 0,05±0,004, respectivamente; y los estimados de repetibilidad fueron 0,03±0,001 y 0,05, respectivamente. Las vacas con LP presentaron 16,1 días abiertos adicionales. Hubo un alto impacto de esta enfermedad en los hatos lecheros evaluados.Palabras claves: factor de riesgo, salud animal, regresión logística, heredabilidad. AbstractFoot injuries are one of the most important health problems in dairy herds. The objective of this study was to evaluate the effect of genetic and environmental factors on the occurrence of foot injuries (FI) in Costa Rica's dairy cattle. A total of 130 844 cows (417 895 lactations) from 358 herds users of the VAMPP (Veterinary Automated Management and Production control Programme) software were analyzed between 1990 and 2015. The frequency of FI reports was 16.7% and 7.0% per cow and lactation, respectively. The most frequent FI were white line separation (34.3%), laminitis (13.0%), and sole ulcer (12.8%). El objetivo de esta investigación fue realizar un estudio observacional de la condición corporal (CCC) en un hato comercial Jersey en pastoreo en Cartago, Costa Rica (9°55` N, 83°51` W, 2350 msnm). El estudio comprendió 5864 registros de CCC de 122 vacas (29 primíparas y 93 multíparas) durante un período de 18 meses. Las vacas fueron calificadas semanalmente por la misma persona, desde la semana 9 preparto hasta la semana 43 después del parto. Se utilizó la escala de 1 a 5 puntos (1=demacrada, 5=obesa). Las prácticas de alimentación de los animales se basaron en el pastoreo intensivo de kikuyo (Kikuyuocloa clandestina) de 30 d de rebrote y la suplementación con concentrado balanceado de acuerdo con la etapa fisiológica. La CCC de vacas primíparas y multíparas al parto fue 4,01 puntos (IC al 95%: 3,80 a 4,22 puntos) y 3,83 puntos (IC al 95%: 3,71 a 3,94 puntos) respectivamente, el nadir de CCC después del parto difirió (p<0,05) entre vacas primíparas (3,10 puntos; IC al 95%: 2,97 a 3,23 puntos) y multíparas (2,86 puntos; IC al 95%: 2,76 a 2,96 puntos). Al estratificar CCC al parto en valores ≤ 3,25, 3,50 a 4,00 y ≥ 4,25 puntos, se encontraron diferencias (p<0,01) entre valores extremos de nadir y cambio de CCC dentro de los grupos de vacas primíparas o multíparas. Los animales que parieron con mayor CCC perdieron más CCC posparto, pero se mantuvieron en una mayor CCC en el nadir y toda la lactancia. Los resultados sugieren que la CCC al parto podría ser utilizada como un indicador parcial del nadir de CCC y el cambio en CCC entre el parto y el nadir, lo cual tiene importantes implicaciones sobre la producción y la fertilidad de las vacas.
La hipocalcemia clínica (HC) es una enfermedad metabólica común en vacas que pastorean forrajes suculentos altos en potasio. El objetivo de este estudio fue determinar la prevalencia de HC e hipocalcemia subclínica (HS) en 4 hatos Jersey en pastoreo en Costa Rica. Este último tipo de hipocalcemia ha sido poco estudiado en los sistemas de producción tropicales. Doscientos siete vacas Jersey de 4 hatos ubicados en las tierras altas de Cartago, Costa Rica, fueron utilizadas para analizar el contenido de calcio sérico (Ca). La alimentación de los animales durante las 3 semanas previas al parto consistió en el pastoreo intensivo de pasto kikuyo (Kikuyuocloa clandestina) y la suplementación con 3 a 4 kilogramos de un alimento balanceado bajo en calcio y con 0,2% de la materia seca. Las muestras fueron ordenadas por número de lactancia: 1° (n=36), 2° (n=48), 3° (n=49), 4° (n=41), 5° (n=17) y 6° (n=16). La concentración media de Ca sérico dentro del periodo crítico de incidencia de hipocalcemia (24 h previas o posteriores al parto) disminuyó con el número de lactancia. La incidencia de HC fue de 6, 13, 2, 29, 29 y 25% de las vacas de primera a sexta lactancia, respectivamente. Del mismo modo, la prevalencia de HS fue de 53, 42, 78, 44, 47 y 63%, respectivamente, en el mismo orden. Las vacas con condición corporal (CC) de 3,75 o más en el parto±1 semana tuvieron menor (p<0,05) concentración de calcio sérico que aquellas con CC inferiores; los contenidos de magnesio sérico fueron normales. Los resultados muestran que la prevalencia de HS es mayor a 40% en hatos Jersey que consumen pastos tropicales; así mismo, sugieren que la CC durante el período de transición podría influir el contenido Ca sérico, sin embargo, debe hacerse más investigación para sustentar estos resultados.
The aim of this study was to estimate additive genetic and heterosis effects for milk fever (MF) in Costa Rican dairy cattle. A farm-based management information software was used to collect 223,783 parity records between years 1989 and 2016, from 64,008 cows, 2 breeds (Jersey, Holstein × Jersey crosses, and Holstein), and 134 herds. The pedigree file comprised 73,653 animals distributed across 10 generations. A total of 4,355 (1.95%) clinical cases of MF were reported within this population, affecting 3,469 (5.42%) cows. Data were analyzed using 2 animal models, both accounting for repeatability and assuming different distributions for MF event: normal (linear model) or binomial (threshold model). The models included parity as fixed effect, breed and heterosis as fixed regressions, and herd-year-season, additive genetic, and permanent environment as random effects. The models were fit using a generalized linear mixed model approach, as implemented in ASReml 4.0 software. We noted significant regression on the percentage of Holstein breed, depicting a -0.0086% [standard error (SE) = 0.0012] decrease in MF incidence for each 1-unit increase in percentage of Holstein breed. A favorable heterosis of 5.9% for MF was found, although this was not statistically significant. Heritability and repeatability were, respectively, 0.03 (SE = 0.002) and 0.05 (SE = 0.002) for the linear model, and 0.07 (SE = 0.007) and 0.07 (SE = 0.007) for the threshold model. The correlation between BLUP (all animals in pedigree) for linear and threshold models, was 0.89. The average accuracy of the estimated BLUP for all animals were 0.44 (standard deviation = 0.13) for the linear model and 0.29 (standard deviation = 0.14) for the threshold model. Heritability and repeatability for MF within this population was low, though significant.
Se efectuaron análisis químicos a 26 muestras de pollinaza fresca obtenida de 18 granjas de pollo de engorde con galeras abiertas o convencionales y galeras cerradas o tipo túnel con camas de un solo uso y reutilizadas de cascarilla de arroz, con el objetivo de evaluar la composición química de la pollinaza, el efecto del tipo de alojamiento y de la reutilización de la cama sobre la composición nutricional. Adicionalmente, 17 muestras fueron almacenadas bajo condiciones ambientales no controladas por 60 días, para determinar el efecto del almacenaje sobre el contenido nutricional. Se realizaron análisis de materia seca a 135°C (MS), proteína cruda (PC), fibra detergente neutra (FDN), fibra detergente ácida (FDA), nitrógeno ligado a la fibra detergente neutra (FDN-N), nitrógeno ligado a la fibra a detergente ácida (FDA-N), extracto etéreo (EE), energía digestible (ED), nitrógeno no proteico (NNP), cenizas, lignina (LDA), proteína equivalente (PEq), contenido de calcio y fósforo. El tipo de alojamiento no presentó efecto significativo sobre la composición nutricional de la pollinaza, el material obtenido de las camas reutilizadas en más de 2 ciclos de producción, presentó mayores (p<0,05) concentraciones de PC, FDA, calcio y fósforo, al compararlo con las camas de un solo uso; esta última presentó menores concentraciones (p<0,05) de FC y FDN. El almacenaje de la pollinaza presentó un efecto significativo (p<0,05) en los valores de PC, NNP, EE, FDN, FDA y en la materia seca. La reutilización de la cama, así como el almacenaje de la misma, afectó la composición química de la pollinaza; no así, el tipo de alojamiento. La composición nutricional de la pollinaza analizada permite considerarla como un buen ingrediente para la alimentación de rumiantes, siempre y cuando se acaten las disposiciones del Servicio Nacional de Salud Animal (SENASA) y de otras instituciones gubernamentales e internacionales que regulan su uso y manejo.
