Aeromonas veronii outbreaks in tilapia farming caused relatively high mortalities, and the bacteria was resistant to many kinds of antimicrobials used in Thailand aquaculture. According to the CLSI standard, the determination of antimicrobials efficacy has been limited to phenotypic analyses, and a genomics study is required. This research aimed to analyze the resistome of A. veronii isolated from diseased tilapia in Chainat, Nong Khai, and Uttaradit provinces in Thailand. A total of 12 isolates of A. veronii were identified based on the gyrB sequencing and then, the MIC values to eight antimicrobials (AMP, AML, GEN, ENR, OXO, OTC, SXT, and FFC) were determined. According to the MIC patterns, whole genome sequencing (WGS) of five representatives and resistome analysis were performed, including 15 genomes of A. veronii isolated from freshwater fish available in the NCBI. All tilapia isolates were susceptible to FFC but resistant to AML and AMP while OTC resistance was the most dominant. In addition to the WGS analysis, 4.5 Mbp of A. veronii was characterized. A total of 20 ARGs were detected by resistome analysis and 16 genes were shared among the A. veronii population. In conclusion, A. veronii strains isolated from tilapia exhibited a resistance to several antimicrobials and multidrug resistance (MDR) which was related to the presence of multiple ARGs. Aeromonas veronii shared the ARGs in their population worldwide with a possibility of a plasmid-mediated acquisition due to the presence of resistance islands.

Although Carnobacterium maltaromaticum has been used as a probiotic in fish, it was reported to cause disease for the first time in Korea. The objective of this study was to understand the differences between pathogenic and non‐pathogenic strains. Pathogenicity was tested by challenging rainbow trout with C. maltaromaticum ATCC35586 and 18ISCm isolated from diseased fish, and DSM20342 isolated from a dairy product. We also compared 24 genomes of C. maltaromaticum strains plus the genome of our isolate 18ISCm sequenced in this study. Only the strains from diseased fish caused high mortality with severe histopathological changes. Although all strains shared more than 90% of Ko_id, wecC and xtmA were found only in strains from diseased fish. Interestingly, only strains from diseased fish harboured two wecC paralogs involved in the production of D‐mannosaminuronic acid which is a major component of a well‐known virulence factor, teichuronic acid. Two wecC paralogs of 18ISCm were increased when they were co‐cultured with trout blood cells, suggesting that wecC genes might play a role in virulence. The results of this study show that strains isolated from diseased fish are different from strains derived from food in terms of pathogenicity to fish and the presence of virulence‐related genes.

Application of Comparative Genome in Aquaculture Diseases Diagnosis

The sustainability of aquaculture industry is critical both for global food security and economic welfare. However, the massive wealth of pathogenic bacteria poses a key challenge to the development of a sustainable bio-control method. Recent advances in genome sequencing study combined with pan-genome analysis can be an efficacious management applied to numerous aquatic pathogens. Thus, routine comparative genome analyses of aquatic pathogens will deduce the phylogenomic diversity and possible evolutionary trendsof aquatic bacterial pathogen strains, elucidate the mechanisms of pathogenesis, as well as estimate patterns of pathogen transmission across epidemiological scales. This study also reviews comparative pan-genome analysis with a particular focus on controlling aquatic diseases, especially for: (i) re-identifying the previously misidentified strain with high accuracy and discovering novel isolates that may be associated with high rateof fish mortalities, (ii) developing routine pan-PCR based on highly informative identified genetic targets that are capable of distinguishing all the clinical isolates, and finally (iii) studying the multivalent vaccine following reverse vaccinology towards the prevention of numerous aquatic animal diseases.
