The Kappa platform for rule-based modeling

Abstract: MotivationWe present an overview of the Kappa platform, an integrated suite of analysis and visualization techniques for building and interactively exploring rule-based models. The main components of the platform are the Kappa Simulator, the Kappa Static Analyzer and the Kappa Story Extractor. In addition to these components, we describe the Kappa User Interface, which includes a range of interactive visualization tools for rule-based models needed to make sense of the complexity of biological systems. We argu… Show more

“…While this paper has shown that the Beacon Calculus can easily produce flexible and concise models of biological systems from the current literature, it is not appropriate for every task. Section S2 compares the Beacon Calculus with the stochastic π-calculus [15,16,18], Kappa [47][48][49], Bio-PEPA [9], BioNetGen [44,45], PySB [46], ML-Rules [50,51], and Simmune [52,53]. For each of these tools, examples are described where they may be more appropriate than the Beaocn Calculus.…”

“…We have introduced a framework for describing and reasoning with molecular biology knowledge. We follow the tradition of taking graph rewriting as a domain-specific language for biology [2,3]. Biological entities are described at the level of proteins in the form of bounded trees containing encodings of domains, subdomains and residues.…”

“…Kappa is a rule-based language for the simulation of protein-protein interaction networks, although it can be used for other types of chemical reaction networks as well [3,7,8]. The language allows a user to equip different chemical species with a number of binding sites and user-specified rules determine how, and at what rate, these binding sites can interact.…”
