The in vivo measurement of replication fork velocity and pausing by lag-time analysis

Abstract: An important step towards understanding the mechanistic basis of the central dogma is the quantitative characterization of the dynamics of nucleic-acid-bound molecular motors in the context of the living cell. To capture these dynamics, we develop lag-time analysis, a method for measuring in vivo dynamics. Using this approach, we provide quantitative locus-specific measurements of fork velocity, in units of kilobases per second, as well as replisome pause durations, some with the precision of seconds. The meas… Show more

“…The fits of the E.coli data reveal that the Peclet number characterizing the replisome dynamics is rather large. On the one hand, this observation confirms that simpler approaches that neglect stochasticity [22,23] provide reliable results, at least in the case of wild type E.coli. On the other hand, the diffusion constant, albeit small, provides important information about the uncertainty of the replisome meeting point.…”

“…Furthermore, more insightful information may be within reach based on new high-throughput data and mathematical modeling (Huang et al, 2023; Pflug et al, 2023; Bhat et al, 2023; Le Treut et al, 2021), which can reveal the relationship between initiation and replication dynamics.…”

“…Values of C have been estimated using many modes (e.g. 7,[15][16][17] ; some reviewed in 14 ), only two of which are direct, in vivo 19,20 . The uncertainties in values of C, the amazingly low CV of W/NC (Table 1), and the small number of parameters (C and τ only) involved in calculating NC, led us, serendipitously so, to assess if it is possible to obtain C by finding the minimal CV value of W/NC from the available measured data sets (τ, W).…”
