Synthetic modified nucleosides designed to pair in unusual ways with natural nucleobases have many potential applications in biology and biotechnology. This overview lays the foundation for future protocol units on synthesis and application of unnatural bases, with particular emphasis on unnatural base analogs that mimic natural bases in size, shape, and biochemical processing. Topics covered include base pairs with alternative H-bonding schemes, dimensionally expanded base pairs, hydrophobic base pairs, metal-ligated bases, degenerate bases, universal nucleosides, and triplex constituents.

The oxazine dye (Oxazine 170) was found to induce formation of a hybrid triplex structure, poly rA:(poly dT)(2), under solution conditions in which the triplex would not otherwise form. Formation of the hybrid triplex is driven by the structural selective binding of oxazine 170 to poly rA:(poly dT)(2). Oxazine 170 serves as a lead compound for the design of new compounds that can modulate triplex formation.

The cover picture shows two molecular orbitals of square-planar [Rh(acac)(CO),] complexes interacting in a dimer or a chain (produced with the Cerius2 package). The metal d,, orbital (bottom) acts as a donor toward the carbonyl n& orbital, thanks to the mixing of the latter with the metal d,, orbital in the molecular orbital shown in the top half of the picture. Interactions of this type operate in chains of mixed-ligand square-planar complexes when two of the ligands have stronger nacidic character than the other two and account for the relative rotation of two successive monomers in a chain and for the zigzag shape of the metal backbone. A detailed discussion of how the naturc of the ligands affects the strength of the metal -metal interactions in such chains, based on molecular orbital arguments and structural database correlations, is presented by G. Aullon and S. Alvarez on p. 655ff.
