Soil tillage or herbicide applications are commonly used in agriculture for weed control. These measures may also represent a disturbance for soil microbial communities and their functions. However, the generality of response patterns of microbial communities and functions to disturbance have rarely been studied at large geographical scales. We investigated how a soil disturbance gradient (low, intermediate, high), realized by either tillage or herbicide application, affects diversity and composition of soil bacterial and fungal communities as well as soil functions in vineyards across five European countries. Microbial alpha-diversity metrics responded to soil disturbance sporadically, but inconsistently across countries. Increasing soil disturbance changed soil microbial community composition at the European level. However, the effects of soil disturbance on the variation of microbial communities were smaller compared to the effects of location and soil covariates. Microbial respiration was consistently impaired by soil disturbance, while effects on decomposition of organic substrates were inconsistent and showed positive and negative responses depending on the respective country. Therefore, we conclude that it is difficult to extrapolate results from one locality to others because microbial communities and environmental conditions vary strongly over larger geographical scales.

Soil communities are intricately linked to ecosystem functioning. Uncovering the responses of rare and abundant taxa to environmental change is vital for understanding methanotrophic community assembly and ecosystem function. It is unclear what the proportions of the different taxa are in riparian soil and how environmental change may impact these, and thereby affect the structure and assembly of different communities. Considering both abundant and rare taxa, we investigated environmental thresholds and phylogenetic signals related to the ecological preferences of methanotrophic communities under complex environmental gradients, and explore the factors that influence their assembly. It has ecological significance for predicting how communities will gather in response to changing environmental conditions. It was found that methanotrophs had different ecological network patterns across land‐use types, with the network complexity of abundant taxa being higher in grasslands and woodlands than that of rare taxa. Different ecological preference thresholds and phylogenetic signals were observed between abundant and rare subcommunities in the riparian zone, with rare taxa possessing potentially broader environmental adaptation capabilities. Rare taxa were phylogenetically clustered closer together than abundant taxa. The assembly of abundant taxa was dominated by stochastic processes, whereas the assembly of rare taxa was dominated by deterministic processes. Soil pH played an important role in regulating the balance between the assembly processes of abundant and rare subcommunities. The deterministic assembly of rare taxa and the stochastic assembly of abundant taxa increased with pH values. We revealed the complexity of a co‐occurring ecological network, identified the mediators of methanotrophic community assembly, and examined the adaptability of rare and abundant methanotrophic species to different environmental gradients. These findings indicate that it is possible to predict the generation and maintenance of methanotrophic community diversity by studying how methanotrophs will respond to environmental changes in the riparian zone during vegetation restoration projects.

The root nodules of actinorhizal plants are home to nitrogen‐fixing bacterial symbionts, known as Frankia, along with a small percentage of other microorganisms. These include fungal endophytes and non‐Frankia bacteria. The taxonomic and functional diversity of the microbial consortia within these root nodules is not well understood. In this study, we surveyed and analyzed the cultivable, non‐Frankia fungal and bacterial endophytes of root nodules from red and Sitka alder trees that grow together. We examined their taxonomic diversity, co‐occurrence, differences between hosts, and potential functional roles. For the first time, we are reporting numerous fungal endophytes of alder root nodules. These include Sporothrix guttuliformis, Fontanospora sp., Cadophora melinii, an unclassified Cadophora, Ilyonectria destructans, an unclassified Gibberella, Nectria ramulariae, an unclassified Trichoderma, Mycosphaerella tassiana, an unclassified Talaromyces, Coniochaeta sp., and Sistotrema brinkmanii. We are also reporting several bacterial genera for the first time: Collimonas, Psychrobacillus, and Phyllobacterium. Additionally, we are reporting the genus Serratia for the second time, with the first report having been recently published in 2023. Pseudomonas was the most frequently isolated bacterial genus and was found to co‐inhabit individual nodules with both fungi and bacteria. We found that the communities of fungal endophytes differed by host species, while the communities of bacterial endophytes did not.
