Single nucleotide polymorphism discovery through Illumina-based transcriptome sequencing and mapping in lentil

Abstract: IntroductionLentil, which belongs to the family Leguminosae (Fabaceae), is an important food source for people around the world (Fikiru et al., 2007). Lentil represents the greatest source of protein after soybeans and hemp (Callaway, 2004). In addition to its nutritional importance, this crop plays a role in the fixation of nitrogen from the atmosphere and the formation of nitrogen in the soil, which replenishes nutrients and maintains soil productivity (Wong, 1980). Lentils are drought-tolerant (Karim Mojein… Show more

“…cDNA samples of both genotypes were sequenced and in total, 23,605,081 to 32,460,145 clean reads were used for de novo assembly, generating 90,267 to 104,424 contigs for different combinations (Table 1). Number of contigs generated in this study is comparable or similar to other studies 7,71,72 . Tolerant genotype (PDL-2) showed increased number of DEGs as compared to sensitive genotype at 3 d of continuous heat stress, including both up and downregulated genes.…”

“…Transcriptome analysis may provide an overview of novel genes and regulatory networks linked with heat tolerance mechanism in lentil. Previous studies on transcriptome analysis in lentil have provided valuable information and genomic insight for different aspects such as identification of expressed sequenced tags (ESTs) derived SSR and SNP markers 7,71,72 . Also, heat stress responsive genes have been identified for several crops like Arabidopsis , wheat etc., using transcriptomic analyses 73,74 .…”

“…As a follow-up to this initial work, the aim of the present study is to identify genes differentially expressed in lentil in response to cold acclimation or chilling tolerance using genome-wide transcriptome profiling. The plant material we selected for this study are lentil RILs which have been used in previous studies on frost response and other studies [ 12 ]. For transcript quantification we here employ Deep Super-SAGE [ 13 – 15 ], a tag-based transcript quantification method that utilizes the same principles as the Serial Analysis of Gene Expression method (SAGE) [ 16 ] but provides major improvements.…”
