Prognostic Gene Expression Signatures Can Be Measured in Tissues Collected in RNAlater Preservative

Abstract: Gene expression signatures have the ability to serve in both prognostic and predictive capacities in patient management. The use of RNA as the starting material and the lability of this analyte, however, dictate that tissues must be snap-frozen or stored in a solution that can maintain the integrity of the RNA. We compared pairs of snap-frozen and RNAlater preservativesuspended tissue from 30 such paired lymph nodenegative breast tumors and 21 such paired Dukes' B colon tumors. We assessed the correlation of g… Show more

“…In particular, we considered three binary data sets, Chin (Chin et al, 2006), Chowdary (Chowdary et al, 2006), Gordon (Gordon et al, 2002), and three multi-class data sets, Golub (Golub et al, 1999), Nakayama (Nakayama et al, 2007), and Sun (Sun et al, 2006). The three binary data sets are available in R package datamicroarray.…”

“…The data used in our study came from two different public Affymetrix databases. In the first one, the Chowdary database [6], the authors compared pairs of snap-frozen and RNA later preservative-suspended tissue from 62 lymph nodenegative breast tumors and 42 colon tumors, with purpose of classifying them. The second database used [7] contains 24 acute lymphoblastic leukemia (ALL), 28 acute myelogenous leukemia (AML) and 20 mixed-lineage leukemia (MLL) samples.…”

“…Sample processing and hybridization (GeneChip) was performed according to manufacturer recommendations, as reported by the respective original publications. [11][12][13][14]17 Raw GeneChip output files (CEL files) were processed with the MAS5 method and median centered using the housekeeping/ reference gene set (Affymetrix) value, defined by determining the median.…”
