OrganellarGenomeDRAW (OGDRAW) version 1.3.1: expanded toolkit for the graphical visualization of organellar genomes

Abstract: Organellar (plastid and mitochondrial) genomes play an important role in resolving phylogenetic relationships, and next-generation sequencing technologies have led to a burst in their availability. The ongoing massive sequencing efforts require software tools for routine assembly and annotation of organellar genomes as well as their display as physical maps. OrganellarGenomeDRAW (OGDRAW) has become the standard tool to draw graphical maps of plastid and mitochondrial genomes. Here, we present a new version of … Show more

“…The ARAGORN v1.2.38 was chosen for tRNA annotation. The information of genes along the whole chloroplast genome were visualized by OGDRAW [38] with default settings. The IR (Inverted Repeat) boundaries in chloroplast sequences were identified by aligning the whole sequence with itself using BLAST (-p blastn -m 8 -F F -e 1).…”

“…For both American elm genotypes a circular chloroplast genome map was drawn with OGDRAW (v. 1.3.1) (Greiner et al, 2019). A global pairwise sequence alignment of the two chloroplast genome sequences was produced using EMBOSS Stretcher (v. 6.6.0) with default parameters (Madeira et al, 2019).…”

“…GB2sequin was used to generate five column tab-delimited files from the annotated genomes for NCBI submission [45]. The circular map of these genomes was drawn by OrganellarGenomeDRAW (OGDRAW) [46].…”
