Modeling the Isoelectric Focusing of Peptides in an OFFGEL Multicompartment Cell

Abstract: In proteomic analysis of complex samples at the peptide level (termed shotgun proteomics), an effective prefractionation is crucial to decrease the complexity of the peptide mixture for further analysis. In this perspective, the high-resolving power of the IEF fractionation step is a determining parameter, in order to obtain well-defined fractions and correct information on peptide isoelectric points, to provide an additional filter for protein identification. Here, we explore the resolving power of OFFGEL IEF… Show more

“…A threshold of 5% probability (p Ͻ 0.05) of a false positive was used for all Mascot searches, and a decoy database was used in the peptide OGE searches to estimate a false positive rate. Searches were conducted on a custom-built database consisting of 138,151 A. caninum DNA sequences (effective database size, 828,906 sequences) deposited in the NCBI databases as of November 19,2007. Single peptide identifications were verified manually, and acceptable spectra were manually annotated.…”

“…Although a very useful approach, such studies are labor-intensive and relatively insensitive because of the extensive processing of gel fragments. The relatively new technique of OGE (17)(18)(19) focuses peptides or proteins according to their isoelectric point. Focusing in this way allows for relatively large scale fractionations and reduces the processing required before mass spectrometry.…”

“…34 Modeling of two proteins with ten charged states under an electric field of 30,000 V/m within a pH range of 6-9 was done by Shim et al 33 IEF of three peptides: leucine enkephalin, angiotensin II, and a peptide from the human proteome digestion were modeled in an IPG gel with pH gradient. 24 The peptide charge slope at the isoelectric point was determined to be an important parameter in focusing dynamics to determine the optimal separation-well width for best focusing.…”

“…Isoelectric Focusing (IEF) Using the OFFGEL System-IEF of cross-linked A␤ 1-40 was carried out as described before (26,27). Briefly, peptide samples were desalted and concentrated by protein phase separation and precipitation as described previously (28).…”
