Integrative pathway enrichment analysis of multivariate omics data

Abstract: 13Multi-omics datasets quantify complementary aspects of molecular biology and thus pose 14 challenges to data interpretation and hypothesis generation. ActivePathways is an 15 integrative method that discovers significantly enriched pathways across multiple omics 16 datasets using a statistical data fusion approach, rationalizes contributing evidence and 17 highlights associated genes. We demonstrate its utility by analyzing coding and non-18 coding mutations from 2,583 whole cancer genomes, revealing frequen… Show more

“…Single-cell datasets, on the other hand, are naturally sparser, with more peptides and proteins that can be transferred from other single-cell runs, and especially from the "library" runs (i.e., from boosting samples containing a higher number of cells). In such cases, using a more lenient (e.g., 2%) MBR FDR threshold may be considered, provided that downstream data analysis tools (e.g., for pathway-level analysis) are sufficiently robust toward quantification errors (48).…”

“…Multi-omics datasets represent distinct aspects of the central dogma of molecular biology, emphasizing the complementarity of underlying biology [12]. Previously, we proposed to prioritize functional gene regulators in CMSs by integrating genome, epigenome, transcriptome and interactome data, which play central roles in the corresponding subtypes [13].…”

“…However, many researchers seem to focus more on the regulation of miRNAs on FA metabolism in other cancer types than CRC. The relationship between miRNAs and FA metabolism in CRC is still unclear.Multi-omics datasets represent distinct aspects of the central dogma of molecular biology, emphasizing the complementarity of underlying biology [12]. “…ActivePathways , implemented in R, is a tool for multivariate pathway enrichment analysis. Pathway enrichment analysis identifies gene sets, such as pathways or Gene Ontology terms, that are over‐represented in a list of genes of interest . ActivePathways implements an algorithm to perform pathway enrichment analysis on a dataset that contains multiple variables for each gene.…”
