Independence and reproducibility across microarray platforms

Abstract: Microarrays have been widely used for the analysis of gene expression, but the issue of reproducibility across platforms has yet to be fully resolved. To address this apparent problem, we compared gene expression between two microarray platforms: the short oligonucleotide Affymetrix Mouse Genome 430 2.0 GeneChip and a spotted cDNA array using a mouse model of angiotensin II-induced hypertension. RNA extracted from treated mice was analyzed using Affymetrix and cDNA platforms and then by quantitative RT-PCR (qR… Show more

“…In insects, expression patterns of only a limited set of orthologs have been compared between the ant Camponotus festinantus and D. melanogaster (19). Guided by methodological conclusions of previous studies addressing the issue of gene expression comparisons between microarray platforms (20)(21)(22)(23)(24), we performed the first large-scale comparative analysis of insect development between A. gambiae and D. melanogaster. Our analysis shows a strong positive correlation of expression for 1,039 orthologous gene pairs and reveals that orthologs frequently share similar developmental expression patterns.…”

“…Because of the restricted availability of material suitable for gene expression analysis and with regard to the excellent correlation of mRNA gene expression data obtained by different microarray approaches with RQ-PCR data (Lossos et al, 2004;Larkin et al, 2005;Booken et al, 2008), we primarily aimed at a global gene expression analysis using Affymetrix TM U133A Gene Chips. These results were correlated with genomic profiles for the verification of gene dosage effects and candidate gene identification.…”

“…Even though, standardization is not yet progressed far enough to ensure an easy comparability of data from different sources, although it can be done in principle [118]. As a matter of fact, the quality and reproducibility of sample selection and preparation has become more problematic experimentally.…”
