Identification and Functional Investigation of Genome‐Encoded, Small, Secreted Peptides in Plants

Abstract: Hundreds to thousands of small secreted peptides (SSPs) are encoded in plant genomes but have been overlooked, and most remain unannotated and unstudied. Despite their low profile, they have been found to confer dramatic effects on growth and development of plants. With the growing appreciation of their significance, the development of appropriate methods to identify and functionally assess the myriad SSPs encoded in plant genomes has become critical. Here, we provide protocols for the computational and physio… Show more

“…Many novel genes encoding small peptides and non-coding RNAs have been identified C-TERMNAL ECODED PEPTIDES (CEP), as well as peptides containing sulfated tyrosine (PSY) (Oh et al, 2018;Ohkubo et al, 2017;Okamoto et al, 2015). CLE peptides are conserved in the plant kingdom (Boschiero et al, 2019;Fletcher, 2020;Goad et al, 2017;Whitewoods, 2020). CLE peptides are synthesized as long propeptides, which are then processed into mature peptides of 12-14 amino acids.…”

“…Proteomic analyses of Arabidopsis have revealed novel small peptides predicted to function as regulatory factors in plant development and environmental responses, which are classified as members of the families CLAVATA/EMBRYO‐ SURROUNDING REGION (CLE) and C‐TERMNAL ECODED PEPTIDES (CEP), as well as peptides containing sulfated tyrosine (PSY) (Oh et al, 2018 ; Ohkubo et al, 2017 ; Okamoto et al, 2015 ). “…Similarly, a proteogenomic analysis identified previously unannotated peptides, which can be generated by alternative translation initiation (Zhu et al ., 2017). Detailed analyses of RNA‐sequencing data sets also revealed the existence of 4439 small coding genes in the Medicago truncatula genome (de Bang et al ., 2017; Boschiero et al ., 2019). These recently annotated genes are listed in the M. truncatula Small Secreted Peptide Database (MtSSPdb) (Boschiero et al ., 2020).…”

“…In general, 30,000–40,000 protein-encoding genes have been reported in individual plant genomes 6 . Yet hundreds to thousands of SSPs are potentially overlooked in a single plant genome 7 for two reasons: (1) the SSP space is occupied by many proteins with a length of less than 100 aa 2 , 8 and (2) 50% of the discovered secreted proteins in plants do not have a known signal peptide 9 , both of which create difficulties in SSP annotation using traditional computational approaches 10 12 .…”
