LipidBuilder: A Framework To Build Realistic Models for Biological Membranes

Abstract: The physical and chemical characterization of biological membranes is of fundamental importance for understanding the functional role of lipid bilayers in shaping cells and organelles, steering vesicle trafficking and promoting membrane-protein signaling. Molecular dynamics simulations stand as a powerful tool to probe the properties of membranes at atomistic level. However, the biological membrane is highly complex, and closely mimicking its physiological constitution in silico is not a straightforward task. … Show more

“…For instance, the advances in lipidomic analyses have provided a much more detailed view of membrane composition, allowing the construction of more realistic membrane models [320], [321] to better investigate membrane biophysical properties and their interplay with integral and peripheral membrane proteins [322], [323]. Several computational tools have been developed with this aim in mind, such as CHARMM-GUI [308] and LipidBuilder [324].…”

“…Many tools exist for this step, including both webservers and stand-alone programs (Wassenaar et al, 2015; Bovigny et al, 2015; Jo et al, 2008). The CHARMM-GUI membrane builder is an exemplary tool for this step, as it includes most physiological mammalian and bacterial phospholipids and sterols (E.…”
