Genome-wide association study using haplotype alleles for the evaluation of reproductive traits in Nelore cattle

Abstract: Zebu cattle (Bos taurus indicus) are highly adapted to tropical regions. However, females reach puberty after taurine heifers, which affects the economic efficiency of beef cattle breeding in the tropical regions. The aims of this study were to establish associations between the haplotype alleles of the bovine genome and age at first calving (AFC) in the Nelore cattle, and to identify the genes and quantitative trait loci (QTL) related to this phenotype. A total of 2,273 Nelore cattle (995 males and 1,278 fema… Show more

“…Principal component analysis was applied to the GRM to investigate the population sub-structure. Additionally, we performed PCA after adding publicly available genotypes of Holstein 80 and Nelore 81 to compare the stratification level between the subpopulations of a single breed with the stratification across different breeds ( Supplementary Fig. S1).…”

“…TIAL1 acts on post-transcriptional regulation encoding protein members of the RNA binding family, and has also been associated to the development of primordial germ cells of gametes (i.e., sperm and oocytes) in rodents [63]. In addition, BAG3 was annotated in proximity to a QTL affecting daughter pregnancy rate in Nellore beef cattle [3].…”

“…Reproductive performance directly impacts the profitability of the beef cattle industry [1,2]. Precocity and fertility rates are lower in Zebu cattle (Bos taurus indicus) compared to Taurine breeds (Bos taurus taurus) [3]. The majority of beef cattle breeding programs focus on growth and carcass traits, which are usually easier to measure in comparison with female reproductive traits [4].…”

“…Researchers have used a number of different statistical methodologies to exploit these associations. These methods included single-SNP GWAS analysis, haplotype GWAS analysis, the Identical By Descent approach, and GWAS analysis fitting all markers simultaneously (Hoggart et al ., 2008; Hayes, 2013; Wu et al ., 2014; Richardson et al ., 2016; Abo-Ismail et al ., 2017; Akanno et al ., 2018; Chen et al ., 2018; do Nascimento et al ., 2018). The GWAS method, however, comes with its own challenges.…”
