Function determinants of TET proteins: the arrangements of sequence motifs with specific codes

Abstract: The ten-eleven translocation (TET) proteins play a crucial role in promoting locus-specific reversal of DNA methylation, a type of chromatin modification. Considerable evidences have demonstrated that the sequence motifs with specific codes are important to determine the functions of domains and active sites. Here, we surveyed major studies and reviews regarding the multiple functions of the TET proteins and established the patterns of the motif arrangements that determine the functions of TET proteins. First,… Show more

“…Generally, the primary step in amino acid sequencebased bioinformatics problems is conversion of the protein sequence to a set of numerical features that can reveal intrinsic characteristics of the protein. Different feature descriptors reflect the diverse properties of proteins [24]- [28]. These properties roughly divide into the following categories: amino acid composition (AAC) [29]- [33], pseudo amino acid composition (PseAAC) [34]- [36], physicochemical properties, evolutionary and gene ontology information [37]- [39].…”

“…Their finding were more likely consistent with electron microscopic data [17]. Over computational approach, several models have been developed for phage T7 [13], [18]- [21]. Recently, the viral protein encoded by phage was studied by Feng et al using simple Bayes algorithms combined with first-level sequence information [16].…”

“…Although various technological wet-lab techniques such as mass spectrometry have been developed to annotate the phage proteins from sequence data but these biochemical experimental techniques are overpriced and time-consuming. The computational methods provide the best opportunity to study and analyze the phage hydrolysis enzymes in contrast to biochemical-based methods [13], [14].…”

“…DNA Methylation is an important epigenetic modification that plays critical role in mammalian development ( Wendy et al, 2010 ). DNA methylation is established and maintained by DNA methyltransferases (Dnmts) and can be de-methylated by Ten-Eleven-Translocation (Tet) protein-mediated oxidation process and thymine DNA glycosylase (TDG)-mediated base-excision repair pathway ( Li et al, 1999 ; Gao et al, 2013 ; Kohli and Zhang, 2013 ; Liu et al, 2019 ). During pre-implantation development of the mice, both paternal and maternal genomic DNA undergoes extensive de-methylation reaching the lowest level by blastocyst stage.…”
