Characterization of DNA Methylation Patterns and Mining of Epigenetic Markers During Genomic Reprogramming in SCNT Embryos

Abstract: Somatic cell nuclear transfer (SCNT), also known as somatic cell cloning, is a commonly used technique to study epigenetic reprogramming. Although SCNT has the advantages of being safe and able to obtain pluripotent cells, early developmental arrest happens in most SCNT embryos. Overcoming epigenetic barriers is currently the primary strategy for improving reprogramming efficiency and improving developmental rate in SCNT embryos. In this study, we analyzed DNA methylation profiles of in vivo … Show more

“…Next, the module membership (MM) and the absolute value of gene significance (GS) were also measured to screen out hub genes. Those with gene significance (GS) > 0.3 and module membership (MM) > 0.8 were identified as hub genes [ 34 ].…”

“…R package DEseq2 was used in differentially expressed gene (DEG) analysis and differentially expressed miRNA (DEmiR) analysis, and read count was used as input. Genes and miRNAs with absolute log2 fold change (FC) > 1 and q < 0.05 were defined as DEGs and DEmiRs, respectively, where q value is the result of p value correction ( Cao et al, 2020 ; Ping et al, 2020 ).…”

“…All networks were visualized using the software Cytoscape ( Shannon et al, 2003 ). R packages (pheatmap, UpSetR, CMplot, ggplot2, and GOplot) were used for data visualization [heatmap, upset plot, Manhattan plot, principal component analysis (PCA) plot, Go chord plot] ( Conway et al, 2017 ; Ni et al, 2019 ; Cao et al, 2020 ; Zhou et al, 2020 ).…”

“…have been characterized ( Korkmaz and Kerr, 2017 ; Lee K. H. et al, 2017 ; Zhang Y. et al, 2017 ; McKay et al, 2018 ; Sevane et al, 2019 ; Liu et al, 2020 ; Wang et al, 2020b ). DNA methylation pattern screening in embryo at different embryonic stages of development, especially at the early stage when two major epigenetic reprogramming occur, indicated important regulatory roles of DNA methylation in embryo viability and fetus development relating to various metabolic and differentiation processes ( Ispada et al, 2018 ; Salilew-Wondim et al, 2018 ; Duan et al, 2019 ; Cao P. et al, 2020 ; Ivanova et al, 2020 ). DNA methylation changes were found to partly explain the poor performance of offspring caused by maternal stressors, such as heat stress, metabolic disorder, and negative energy balance ( Desmet et al, 2016 ; Akbarinejad et al, 2017 ).…”
