Circular peptides have attracted much interest in recent drug development efforts, particularly due to their increased stability over linear counterparts. The family of plant cyclotides represents one of the largest classes of naturally-occurring backbone-cyclized peptides displaying exceptional sequence variability and plasticity around three knotted disulfide bonds. Accordingly, a multitude of pharmaceutically as well as agrochemically relevant bioactivities has been ascribed to them. Their abundance across various species within flowering plants is highlighted by estimated numbers of up to 150,000 different sequences present in single plant families and over 160 at the species level. However, this vast diversity impedes thorough sequence characterization by standard analytical methods using mass spectrometry and thus limits access to a wealth of potentially bioactive compounds that may represent novel lead molecules. Recently the ribosomal origin of cyclotides has been exploited as an alternative way to discover novel sequences. The analysis at nucleotide level allows not only the identification of peptides but also their parent precursor proteins. This combined approach opens access to the discovery of sequences that can provide novel structural templates for a variety of pharmaceutical as well as agrochemical applications. Here we review recent literature related to the discovery of cyclotides. Challenges and opportunities using classical mass spectrometry workflows and novel approaches such as in silico mining will be discussed. © 2016 Wiley Periodicals, Inc. Abstract. Nonribosomal peptides have a wide range of biological and medical applications. Their identification by tandem mass spectrometry remains a challenging task. A new open-source de novo peptide identification engine CycloBranch was developed and successfully applied in identification or detailed characterization of 11 linear, cyclic, branched, and branch-cyclic peptides. CycloBranch is based on annotated building block databases the size of which is defined by the user according to ribosomal or nonribosomal peptide origin. The current number of involved nonisobaric and isobaric building blocks is 287 and 521, respectively. Contrary to all other peptide sequencing tools utilizing either peptide libraries or peptide fragment libraries, CycloBranch represents a true de novo sequencing engine developed for accurate mass spectrometric data. It is a stand-alone and cross-platform application with a graphical and userfriendly interface; it supports mzML, mzXML, mgf, txt, and baf file formats and can be run in parallel on multiple threads. It can be downloaded for free from http://ms.biomed.cas.cz/cyclobranch/, where the User's manual and video tutorials can be found.

Although peptide‐based therapeutics are finding increasing application in the clinic, extensive structural modification is typically required to prevent their rapid degradation by proteases in the blood. We have evaluated the ability of erythrocytes to serve as reservoirs, protective shields (against proteases), and light‐triggered launch pads for peptides. We designed lipidated peptides that are anchored to the surface of red blood cells, which furnishes a protease‐resistant environment. A photocleavable moiety is inserted between the lipid anchor and the peptide backbone, thereby enabling light‐triggered peptide release from erythrocytes. We have shown that a cell‐permeable peptide, a hormone (melanocyte stimulating hormone), and a blood‐clotting agent can be anchored to erythrocytes, protected from proteases, and photolytically released to create the desired biological effect.
