There is an increasing need in assessing ecological quality and integrity of estuaries and lagoons. This chapter shows the most recent efforts in assessing individual biological elements (from phytoplankton to fishes), together with the integrative tools developed in different geographical areas worldwide. However, reducing complex information from multiple ecosystem elements to a single color or value is a substantial challenge to marine scientists, and requires the integration of different disciplines (chemists, engineers, biologists, ecologists, physics, managers, etc.), to reach agreement on the final assignment of ecological status. Hence, in the near future, emphasis needs to be directed at understanding the complexities of estuarine system functioning rather than simplifying and scaling down the system into smaller components. Changes in living conditions caused by natural variability or anthropogenic activitieselicit distinct responses of species, populations and communities. Bioindication is the recording of such responses and the entity measured is called a "bioindicator". 2. A bioindicator can be any relevant component or measure that can be used to estimate the environmental status based on the performance of all types of organisms (prokaryotes, protists, macroalgae, vascular plants, invertebrates, fish, mammals), including bulk measurements such as the chlorophyll a concentration in the seawater or the lower depth limit of macrophytes. 3. To be able to conclude if environmental change has taken place based on bioindication, it is essential to have knowledge of the specific ecological requirements of the organisms with respect to their habitats. 4. Bioindication using individuals or species includes e.g. behavioural adaptations, modifications of organ and cell structures and changes in population dynamics. 5. Bioindication by recording dramatic increases or decreases in the proportion and/or density of species in a community provides a conspicuous sign of environmental change, especially when this includes the extinction of species. 6. Strong decreases and extinctions of species in a community coupled to immigration of non-indigenous species may signify a shift in community composition that has a bearing on the functioning of the entire ecosystem. 7. Bioindication is a major tool used in the implementations of the EU environmental legislation: the Habitats Directive (HD), the Water Framework Directive (WFD) and the Marine Strategy Framework Directive (MSFD).

The parthenogens of Chara canescens (Charophyceae) occupy broader geographical and ecological ranges than their sexual counterparts. Two possible hypotheses explain the ubiquity of parthenogens: the occurrence of one or several parthenogens with wide niches, or of many parthenogens that are restricted to narrow ecological niches. For the purposes of this study, C. canescens individuals from two neighbouring populations of the Baltic Sea (Bodstedter Bodden = BB; Salzhaff = SH), which differed significantly in water transparency and salinity, were investigated for significant differences in physiological capacity. Individuals of both habitats acclimated quickly to daily changes in irradiances in the field, but the photosynthetic efficiency of PS II showed a significant decrease with increasing daily irradiance in the habitat BB, which has lower levels of salinity and water transparency. In addition to the field study, individuals were reared under different levels of environmental factors in the laboratory: four irradiances (70-600 μmol m(-2) s(-1)) and five salinity levels (0-24 psu). The individuals of both habitats grew almost equally well at intermediate salinity levels. Growth under the artificial light supply was highest at levels corresponding to the in situ conditions for each population. Total chlorophyll was highest at intermediate salinities (BB), or hardly changed with salinity (SH). The physiological capacity for individuals from SH clearly depends upon changing growth irradiance, whereas the capacity for individuals from BB was relatively independent of salinity and irradiance. These findings indicate that both parthenogenetic C. canescens populations are locally adapted to light. However, to test adaptive potential of the parthenogens, more than two populations should be tested in future.
