Data-Driven Rescoring of Metabolite Annotations Significantly Improves Sensitivity

Abstract: When analyzing mass spectrometry imaging data sets, assigning a molecule to each of the thousands of generated images is a very complex task. Recent efforts have taken lessons from (tandem) mass spectrometry proteomics and applied them to imaging mass spectrometry metabolomics, with good results. Our goal is to go a step further in this direction and apply a well established, data-driven method to improve the results obtained from an annotation engine. By using a data-driven rescoring strategy, we are able to … Show more

“…Analysis of the tandem mass spectrometry data was performed using Ionbot (unpublished, based on the work of Silva et al 65 , https://ionbot.cloud), a sequence database search tool based on machine learning capable of performing rapid open modification and open mutation searches. Ionbot was used under a beta-tester version supplied by Sven Degroeve and Lennart Martens (Ghent University, VIB).…”

“…Percolator has also been adopted for applications that it was not originally intended for. For example, it was adapted for use for the annotation of metabolites in imaging mass spectrometry, 22 grouping of MS1-features in label-free quantification, 27 and with the OpenSWATH pipeline for the analysis of data generated using data-independent acquisition. In these settings, the number of features associated with each data point can be quite large.…”
