With the development in spinning technology, the improvement of cotton fiber quality is becoming more and more important. The main objective of this research was to construct a high-density genetic linkage map to facilitate marker assisted selection for fiber quality traits in upland cotton (Gossypium hirsutum L.). A genetic linkage map comprising 421 loci and covering 3814.3 cM, accounting for approximately 73.35% of the cotton genome, was constructed using an F 2 population derived from cross GX1135 (P 1 )×GX100-2 (P 2 ). Forty-four of 49 linkage groups were assigned to the 26 chromosomes. Fiber quality traits were investigated in F 2 population sampled from individuals, and in F 2:3 , and F 2:4 generations sampled by lines from two sites and one respectively, and each followed a randomized complete block design with two replications. Thirty-nine quantitative trait loci were detected for five fiber quality traits with data from single environments (separate analysis each): 12 for fiber length, five for fiber uniformity, nine for fiber strength, seven for fiber elongation, and six for fiber micronaire, whereas 15 QTLs were found in combined analysis (data from means of different environments in F 2:3 generation). Among these QTLs, qFL-chr5-2 and qFL-chr14-2 for fiber length were detected simultaneously in three generations (four environments) and verified further by combined analysis, and these QTLs should be useful for marker assisted selection to improve fiber quality in upland cotton.upland cotton (Gossypium hirsutum L.), fiber quality traits, genetic linkage map, marker assisted selection, QTLs Citation:Liang Q Z, Hu C, Hua H, et al. Pima cotton (Gossypium barbadense L.) is grown for its superior fiber quality in four U.S. states and in several other countries. However, there is a lack of information on major and stable quantitative trait loci (QTL) for fiber quality and agronomic traits and abiotic stress tolerance across different environments. In this study, a genetic linkage map based on 403 simple sequence repeat (SSR) markers was developed for the Pima S‐6/89590 intraspecific mapping population consisting of 161 recombinant inbred lines (RILs). Through the evaluation of the RIL population in seven field tests for agronomic traits and fiber quality in the four pima cotton‐growing U.S. states and four greenhouse tests for drought and salinity tolerance, a total of 156 QTL were detected. Eight QTL clusters and four hotspots were further identified, and many of the QTL and their clusters and hotspots were consistent with previous studies that will be useful for marker‐assisted selection. Using a basic local alignment search tool (BLAST) search against the sequenced Pima 3‐79 genome, 26, 16, 32, 14, 127, and 14 candidate genes were predicted for 15 stable QTL on six chromosomes (chromosomes 3, 10, 12, 19, 21, and 24, respectively), for fiber quality traits and abiotic stress tolerance. These genomic regions were rich in genes related to fiber developments and abiotic stress responses. This study provides important information on new and stable QTL across environments for developing superior American pima cotton.

Improving fiber quality and yield are major research objectives for cotton breeders in the United States. Identifying broadly existing and stable quantitative trait loci (QTLs) related to fiber quality is critical to properly utilizing genomic resources in cotton improvement programs. An F6 recombinant inbred line (RIL) population derived from the cross of NC05AZ21 × TX‐2324 was used to develop linkage maps and for QTL analysis of six fiber quality traits and lint percentage. The Illumina 63K single nucleotide polymorphism (SNP) array was used to genotype the RIL population. Analysis of variance of phenotypic trait data showed significant differences among lines and years for all traits tested. The heritability for tested traits ranged from 0.56 to 0.91. Genetic mapping was performed using 3,009 polymorphic SNP markers on the RILs. We constructed a genetic map with a total length of 4,983.73 cM and an average distance of 1.66 cM between markers. The linkage map corresponded well with the Upland cotton (Gossypium hirsutum L.) sequence‐based physical map. Thirty‐two QTLs with additive effects for lint percentage and fiber quality traits were identified on 15 chromosomes, explaining 7.9–22.2% of the phenotypic variance. The majority of these QTLs were mapped in the D subgenome, indicating that functional mutations in the D subgenome are responsible for the major fiber quality improvements in Upland cotton. Furthermore, five QTL clusters were located on four chromosomes (Chr.05, Chr.18, Chr.19, and Chr.26), which may explain the strong correlation between fiber quality traits measured. The QTLs identified in the current study could be targeted for marker‐assisted selection and map‐based cloning of fiber quality traits in Upland cotton.
