The routine collection and use of genomic data are useful for effectively managing breeding programs for endangered populations. Linkage disequilibrium (LD) using high-density DNA markers has been widely used to determine population structures and predict the genomic regions that are associated with economic traits in beef cattle. The extent of LD also provides information about historical events, including past effective population size (N ), and it allows inferences on the genetic diversity of breeds. The objective of this study was to estimate the LD and N in three Korean cattle breeds that are genetically similar but have different coat colors (Brown, Brindle and Jeju Black Hanwoo). Brindle and Jeju Black are endangered breeds with small populations, whereas Brown Hanwoo is the main breeding population in Korea. DNA samples from these cattle breeds were genotyped using the Illumina BovineSNP50 Bead Chip. We examined 13 cattle breeds, including European taurines, African taurines and indicines, and hybrids to compare their LD values. Brown Hanwoo consistently had the lowest mean LD compared to Jeju Black, Brindle and the other 13 cattle breeds (0.13, 0.19, 0.21 and 0.15-0.22 respectively). The high LD values of Brindle and Jeju Black contributed to small N values (53 and 60 respectively), which were distinct from that of Brown Hanwoo (531) for 11 generations ago. The differences in LD and N for each breed reflect the breeding strategy applied. The N for these endangered cattle breeds remain low; thus, effort is needed to bring them back to a sustainable tract.

This study investigates genetic diversity and structure of native Egyptian cattle populations, called Baladi, as Saidi from Southern Egypt, Menufi from Mid-Delta and their F1 crosses with the French Tarentaise breed using DNA Microsatellite markers. A total of unrelated 97 individuals were genotyped utilizing eight SSR primers (ETH10, ETH225, BM1818, BM1824, BM2113, SPS115, TGLA53 and TGLA126). All utilized SSR were found to be polymorphic. The highest and lowest numbers of alleles detected were 16 and 6 at TGLA53 and SPS115 loci, respectively. Baladi-Tarentaise crosses (Bal-Tar) had the highest number of alleles over all. The PIC values of 7 loci were higher than 0.5, indicating high allelic variation of utilized markers. Estimated PIC values were up to 0.898, 0.866 and 0.873 for TGLA53 genotyped in Saidi, Menufi and Bal-Tar, respectively. Hobs values were lower than the expected ones in the native populations accompanied with positive values for Fis and significant deviation from HWE indicating inbreeding trend in native populations. Structure analysis indicated three ancestral genetic backgrounds. The native populations share two main backgrounds in almost equal percentages, while the Bal-Tar had the third one. The three populations showed low percentage of admixture. The studied Mediterranean cattle populations that belong to Egypt and France seem to have differentiated from each other with only little genetic exchange between the geographically isolated populations so local cattle is very similar.

Cattle are the main source of meat in Chongqing. This study investigated the genetic diversity of cattle native to Chongqing and 4 introduced breeds. A total of 96 individuals from 5 breeds were genotyped using six microsatellite markers. Five markers were highly polymorphic within the breed populations, and one marker had moderate levels of polymorphism. Heterozygosity ranged from 0.5379±0.0434 in Simmental to 0.6667±0.0559 in Charolais. The heterozygosity deficit was significant in all populations analyzed compared with the expected level of heterozygosity. In addition, two microsatellite markers (TGLA53 and OarFCB20) deviated from Hardy-Weinberg equilibrium across populations (except in cattle native to Chongqing). The mean number of alleles ranged from 6.00±2.37 in Angus to 7.17±2.14 in Droughtmaster across six markers. The coefficient of inbreeding ranged from 0.0017 in Simmental and Droughtmaster to 0.0367 in Angus. Pairwise difference analyses revealed that Simmental and Droughtmaster were the most differentiated (FST= 0.06861) from each other, whereas cattle native to Chongqing and Charolais were the least differentiated (FST= 0.00557). In summary, this study showed that cattle native to Chongqing and 4 introduced breeds were genetically well protected in Chongqing, and information from this study would be helpful for guiding hybridization and genetic improvements in the future.
