ARCS: Assembly Roundup by Chromium Scaffolding

Abstract: Abstract. Sequencing of human genomes is now routine, and assembly of shotgun reads is increasingly feasible. However, assemblies often fail to inform about chromosome-scale structure due to lack of linkage information over long stretches of DNA -a shortcoming that is being addressed by new sequencing protocols, such as linked reads from 10X Genomics. Here we present ARCS, an application that utilizes the barcoding information contained in linked reads to further organize draft genomes into highly contiguous a… Show more

“…We used tigmint (Jackman et al 2018) with settings as=100, depth_treshold=65, minsize=2000, number of mismatches=5 to break contigs at suspected misassemblies and low-quality regions. Next, arcs (Yeo et al 2017) was used to scaffold the contigs using settings c = 5, e=30000 and r=0.05, followed by links v1.8.5 (also from the arcs pipeline)…”

“…Second, 10X reads were realigned to the genome using Long Ranger v2.1.1 and the alignment file was processed with Pilon v1.22 (28). Third, the same 10X reads were aligned to the genome with BWA-MEM v0.7.12-r1039 (29) and the alignment file was processed with ARCS v1.0.1 (30) to scaffold the genome. Both tools were run with default parameters.…”

“…To scaffold our assembly with the Chromium data, we developed ARCS (Yeo et al 2017). Briefly, we aligned the Chromium linked reads to the input BioNano scaffolds with BWA-MEM and recorded the barcodes of the reads that aligned to each scaffold.…”
