A Tool for Biomarker Discovery in the Urinary Proteome: A Manually Curated Human and Animal Urine Protein Biomarker Database

Abstract: Urine is an important source of biomarkers. A single proteomics assay can identify hundreds of differentially expressed proteins between disease and control samples; however, the ability to select biomarker candidates with the most promise for further validation study remains difficult. A bioinformatics tool that allows accurate and convenient comparison of all of the existing related studies can markedly aid the development of this area. In this study, we constructed the Urinary Protein Biomarker (UPB) databa… Show more

“…For example, we retrieved 316849 articles in a July 2013 search of PubMed using the keywords (('blood' OR serum OR 'plasma') and 'biomarker'), compared with 33930 articles found using (('urine' OR 'urinary') and 'biomarker'). In reality, the number of articles related to protein biomarkers in urine is no more than 450 in a manually organised database [30] (until June 2013, http://122.70.220.102/biomarker).…”

“…Shao Chen et al at Peking Union Medical College developed Urinary Protein Biomarker for biomarker screening. In this database, they collected over 500 records of human biomarkers from existing urinary protein biomarker studies in the published literature after manual curation [85]. These powerful tools can serve as references for both proteomics and cancer researchers.…”

“…Among these proteins, six proteins showed increased in all ten urine samples after coffee intake and five proteins showed decreased. All differential proteins were searched against the Urinary Protein Biomarker Database, 11 one protein has been reported as candidate biomarkers of bladder cancer. 12 Eleven differentially expressed proteins were analyzed using the IPA tool to assess their association with important biological functions.…”
