Water-soluble protein content (WSPC) is a critical factor in both soybean protein quality and functionality. However, the underlying genetic determinants are unclear. Here, we used 219 soybean accessions and 152 recombinant inbred lines genotyped with high-density markers and phenotyped in multi-environments to dissect the genetic architectures of WSPC and protein content (PC) using single- and multi-locus genome-wide association studies. In the result, a total of 32 significant loci, including 10 novel loci, significantly associated with WSPC and PC across multi-environments were identified, which were subsequently validated by linkage mapping. Among these loci, only four exhibited pleiotropic effects for PC and WSPC, explaining the low correlation coefficient between the two traits. The largest-effect WSPC-specific loci, GqWSPC8, was stably identified across all six environments and tagged to a linkage disequilibrium block comprising two promising candidate genes AAP8 and 2 S albumin, which might contribute to the high level of WSPC in some soybean varieties. In addition, two genes, Glyma.13G123500 and Glyma.13G194400 with relatively high expression levels at seed development stage compared with other tissues were regarded as promising candidates associated with the PC and WSPC, respectively. Our results provide new insights into the genetic basis of WSPC affecting soybean protein quality and yield.

Soybean oil is the most widely produced vegetable oil in the world and its content in soybean seed is an important quality trait in breeding programs. More than 100 quantitative trait loci (QTLs) for soybean oil content have been identified. However, most of them are genotype specific and/or environment sensitive. Here, we used both a linkage and association mapping methodology to dissect the genetic basis of seed oil content of Chinese soybean cultivars in various environments in the Jiang-Huai River Valley. One recombinant inbred line (RIL) population (NJMN-RIL), with 104 lines developed from a cross between M8108 and NN1138-2, was planted in five environments to investigate phenotypic data, and a new genetic map with 2,062 specific-locus amplified fragment markers was constructed to map oil content QTLs. A derived F2 population between MN-5 (a line of NJMN-RIL) and NN1138-2 was also developed to confirm one major QTL. A soybean breeding germplasm population (279 lines) was established to perform a genome-wide association study (GWAS) using 59,845 high-quality single nucleotide polymorphism markers. In the NJMN-RIL population, 8 QTLs were found that explained a range of phenotypic variance from 6.3 to 26.3% in certain planting environments. Among them, qOil-5-1, qOil-10-1, and qOil-14-1 were detected in different environments, and qOil-5-1 was further confirmed using the secondary F2 population. Three loci located on chromosomes 5 and 20 were detected in a 2-year long GWAS, and one locus that overlapped with qOil-5-1 was found repeatedly and treated as the same locus. qOil-5-1 was further localized to a linkage disequilibrium block region of approximately 440 kb. These results will not only increase our understanding of the genetic control of seed oil content in soybean, but will also be helpful in marker-assisted selection for breeding high seed oil content soybean and gene cloning to elucidate the mechanisms of seed oil content.

Resumo -O objetivo deste trabalho foi avaliar a associação de marcadores microssatélites localizados próximos a locos de caracteres quantitativos (QTL) descritos na literatura, com os teores de óleo e proteína de genótipos de soja cultivados no Brasil. Quarenta e nove genótipos de soja foram avaliados em Viçosa, MG (12/2009); Visconde do Rio Branco, MG (2/2010); e São Gotardo, MG (2/2010 e 10/2011). Utilizou-se o delineamento de blocos ao acaso, com três repetições. Os teores de óleo e proteína foram determinados por espectrometria do infravermelho. Foi observada ampla variabilidade genética para esses teores. Dos 65 marcadores microssatélites testados, 35 apresentaram associação significativa com pelo menos um dos teores, mas poucos foram consistentes com a mudança de ambiente. Ao se levar em conta a consistência da associação em todos os ambientes, os marcadores Satt239, Satt384 e Satt562 destacam-se para a seleção assistida quanto aos teores de óleo e de proteína, enquanto o Satt310 destaca-se para seleção quanto ao teor de óleo, e o Satt567, quanto ao de proteína.Termos para indexação: Glycine max, melhoramento, QTL, seleção assistida. A randomized complete block design, with three replicates, was used. The oil and protein contents were determined by infrared spectroscopy. A high genetic variability was observed for oil and protein contents. Among the 65 tested microsatellite markers, 35 showed significant association with at least one of these contents, but few of them were consistent with the change of environment. Considering the consistency of the association in all environments, the markers Satt239, Satt384, and Satt562 stand out for assisted selection as to oil and protein contents, whereas Satt310 stands out for the selection as to oil content, and Satt567, as to protein content.Index terms: Glycine max, breeding, QTL, assisted selection.
