“…For the stringent identification of putative LuxI/R homologs, a profile Hidden Markov model (HMM)-based similarity search (E value, <1e-5) was conducted to scan for the signature protein family (Pfam) domain contained in reported LuxI (PF00765, autoinducer synthase) and LuxR (PF03472, autoinducer-binding domain), respectively. In addition, three signature domains, IPR016181 (acyl-CoA N-acyltransferase), IPR001690 (autoinducer synthase), and IPR018311 (autoinducer synthesis, conserved site), are universally present in the functionally validated LuxIs, while a canonical LuxR always contains four signature domains, IPR005143 (autoinducer-binding domain), IPR036388 (winged helix-turn-helix DNA-binding domain), IPR016032 (signal transduction response regulator, C-terminal effector), and IPR000792 (transcription regulator LuxR, C-terminal) ( 41 ).
