1H NMR metabolomics study of metastatic melanoma in C57BL/6J mouse spleen

Abstract: Melanoma is a malignant tumor of melanocytes. Although extensive investigations have been done to study metabolic changes in primary melanoma in vivo and in vitro, little effort has been devoted to metabolic profiling of metastatic tumors in organs other than lymph nodes. In this work, NMR-based metabolomics combined with multivariate data analysis is used to study metastatic B16-F10 melanoma in C57BL/6J mouse spleen. Principal Component Analysis (PCA), an unsupervised multivariate data analysis method, is use… Show more

“…Stimulated by the tentative findings from Model C, where phosphocholine maybe of importance in the lungs for evaluating the risk of obesity in cigarette smoke exposed group and the fact that the glycerophosphocholine/phosphocholine ratio, i.e. GPC/PC ratio, has been proposed as a bio-indicator of several types of cancer [ 36 - 38 ], we evaluated the levels of GPC/PC ratios in four different groups to investigate influence of obesity and cigarette smoke exposure on the GPC/PC ratio using two way ANOVA [ 39 ]. GPC/PC ratios and the two way ANOVA design table were shown in Table S1 in Supporting Information .…”

“…Higher levels of GPC/PC ratio may suggest the possibility of an alteration in glycerophosphodiesterase, such as Endometrial Differential 3 (EDI-3), which regulates the choline metabolism [ 36 ]. It has become increasingly clear that high GPC concentration is associated with poor prognosis in breast cancer and elevated GPC/PC level is an established indicator of triple-negative breast cancers [ 53 ], while a decreased GPC/PC ratio has been reported in ovarian and prostate cancers compared with normal tissue [ 37 ].…”

“…S1; http://dx.doi.org/10.1667/RR14602.1.S1) based on spectral deconvolution using Chenomx and previously cited literature (28, 36), as well as validated by 2D 1 H– 1 H correlation spectroscopy (COSY) and 1H J-resolved spectroscopy (JRES). Procedures for spectral deconvolution and the quality of fitting are shown in Supplementary Fig.…”

“…Although spectral binning is very efficient for large-scale object matrix and can be easily automated (27), it is difficult to generate high-quality multivariate data due to the influences of residual water peak, rolling baseline and peak shift. Another disadvantage of spectral binning data is that a significant number of variables cannot be assigned to specific metabolites due to overlapping spectral peaks (28). In contrast, the technique of spectral deconvolution is capable of identifying and assigning the chemical identities of all metabolites with concentrations higher than the detection limits, including cases of severely overlapping peaks (29).…”

“…Two strategies were used to reduce the original spectral data points, i.e., spectral binning and spectral deconvolution. For each approach, two different normalization methods were employed prior to multivariate statistical analysis, i.e., normalization to constant sum [ 24 ] and normalization to unit weight of each tissue that was used for extraction [ 25 ].…”
