We present a new formalism of the R-matrix theory where the formal parameters for the resonance energies and widths are identical to the observed values. To achieve this aim, the boundary condition parameters are allowed to be level-dependent, which makes the basis states for the function space in the internal region non-orthogonal to each other. The procedure how a consistent R-matrix theory can be formulated with such basis states and the boundary condition parameters is described.
