The global loss of biodiversity continues at an alarming rate. Genomic approaches have been suggested as a promising tool for conservation practice, and we discuss how scaling-up to genome-wide inference can benefit traditional conservation genetic approaches and provide qualitatively novel insights. Yet, the generation of genomic data and subsequent analyses and interpretations are still challenging and largely confined to academic research in ecology and 20evolution. This generates a gap between basic research and applicable solutions for conservation managers faced with multifaceted problems. Before the real-world conservation potential of genomic research can be realized, we suggest that current infrastructures need to be modified, methods must mature, analytical pipelines need to be developed, and successful case studies must be disseminated to practitioners. 3 Conservation biology and genomicsLike most of the life sciences, conservation biology is being confronted with the challenge of how to integrate the collection and analysis of large-scale genomic data into its toolbox. Conservation biologists pull from a wide array of disciplines in an effort to preserve biodiversity and ecosystem services [1]. Genetic data have helped in this regard by 30 detecting, for example, population substructure, measuring genetic connectivity, and identifying potential risks associated with demographic change and inbreeding [2]. Traditionally, conservation genetics (see Glossary) has relied on a handful of molecular markers ranging from a few allozymes to dozens of microsatellites [3]. But for close to a decade [4], genomics -broadly defined high-throughput sampling of nucleic acids [5] -has been touted as an important advancement to the field, a panacea of sorts for the unresolved conservation problems typically addressed 35 with genetic data [6,7]. This transition has led to much promise, but also hyperbole, where concrete empirical examples of genomic data having a conservation impact remain rare.Under the premise that assisting conservation of the world's biota is its ultimate purpose, the emerging field of conservation genomics must openly and pragmatically discuss its potential contribution towards this goal. While there 40are prominent examples where genetic approaches have made inroads influencing conservation efforts (e.g., Florida panther augmentation [8,9]) and wildlife enforcement (i.e., detecting illegal harvest [10]), it is not immediately clear that the conservation community and society more broadly have embraced genomics as a useful tool for conservation.Maintaining genetic diversity has largely been an afterthought when it comes to national biodiversity policies [11,12], and attempts to identify areas that might prove to be essential for conserving biological diversity rarely mention 45 genomics (e.g. [13,14]). Biodiversity monitoring via environmental DNA, particularly metabarcoding, is evolving into a powerful assessment tool for riverine systems. However, for metabarcoding to be fully integrated into standardized monitoring programmes, some current challenges concerning sampling design, laboratory workflow, and data analysis need to be overcome. Here, we review some of these major challenges and potential solutions. We further illustrate three potential pitfalls, namely the choice of suitable metabarcoding primers, the necessity of complete reference databases, and varying assay sensitivities, by a reappraisal of our‐own recently carried out metabarcoding study in the Volga headwaters. TaqMan qPCRs had detected catfish (Silurus glanis) and European eel (Anguilla anguilla), whereas metabarcoding had not, in the same samples. Furthermore, after extending the genetic reference database by 12 additional species and re‐analysing the metabarcoding data, we additionally detected the Siberian spiny loach (Cobitis sibirica) and Ukrainian brook lamprey (Eudontomyzon mariae) and reassigned the operational taxonomic units previously assigned to Misgurnus fossilis to Cobitis sibirica. In silico analysis of metabarcoding primer efficiencies revealed considerable variability among primer pairs and among target species, which could lead to strong primer bias and potential false‐negatives in metabarcoding studies if not properly compensated for. These results highlight some of the pitfalls of eDNA‐metabarcoding as a means of monitoring fish biodiversity in large rivers, which need to be considered in order to fully unleash the full potential of these approaches for freshwater biodiversity monitoring.

Environmental DNA (eDNA) has seen a massive increase in application in freshwater systems with a concurrent growth in protocol developments and a drive to gain a better understanding of the ‘ecology’ of eDNA. This raises the question of whether we are currently still in an early, developmental phase of eDNA-based assessments or already transitioning into a more applied stage for biomonitoring. I conducted a systematic literature review on 381 eDNA-focused studies in freshwater systems targeting macro-organisms over the last 5 years, assessing study goals, methods, target systems and taxa and study design aspects. The results show an increase of biomonitoring-focused studies throughout the years, while the fraction of studies investigating the ‘ecology’ of eDNA decreased. The application of metabarcoding significantly increased while studies applying qPCRs tentatively declined. A geographic inequality was observed concerning study numbers and study goals biased towards the global North. Descriptive studies increased, but the fraction of in-field studies and studies applying eDNA and conventional methods combined revealed no trend. These results show a shift towards application-focused work for eDNA-based assessments but also reveal this field to still be developing. In this transitional phase, practitioners need to ensure consistency and data comparability for long-term monitoring programmes.

A new multiplex microsatellite protocol was developed for population screening of the endangered Danube salmon (or huchen) Hucho hucho. Allelic variation was screened at five newly cloned and four previously published loci in 246 samples to help evaluate the self-sustaining status of an urban population of huchen in the framework of a controversial environmental assessment in the Mur River, Austria. The loci revealed 78 alleles (mean = 8.6), and in the Mur River an average expected heterozygosity of 0.668. We inferred that the huchen population in and around the city of Graz is self-sustaining based on the following evidence, which includes both genetic and non-genetic sources of information: (1) there is little to no current stocking; (2) presence of juvenile huchen in multiple year classes; (3) sighting of spawning events; (4) documentation of 14 spawning redds; (5) no deviation from Hardy-Weinberg equilibrium; and (6) limited number of recaptures or parental matches with presumed parent fish of stocking operations. We discuss the potential application of such an analysis in evaluating threatened huchen populations throughout their native distribution.

A recent eDNA-metabarcoding study assessing fish diversity in the Upper Volga catchment did not detect sterlet at any of the sampled stretches, despite recent sightings that suggest its presence. We designed a TaqMan qPCR protocol to test for sterlet in selected eDNA samples from that study. In-silico and in-vitro tests confirm the protocol's high sensitivity and specificity to sturgeon taxa and potentially paddlefishes. Using this assay, sterlet were not detected in 26 eDNA samples from the Volga headwaters, agreeing with the metabarcoding results.
