We present a supercomputer-driven pipeline for in silico drug discovery using enhanced sampling molecular dynamics (MD) and ensemble docking. Ensemble docking makes use of MD results by docking compound databases into representative protein binding-site conformations, thus taking into account the dynamic properties of the binding sites. We also describe preliminary results obtained for 24 systems involving eight proteins of the proteome of SARS-CoV-2. The MD involves temperature replica exchange enhanced sampling, making use of massively parallel supercomputing to quickly sample the configurational space of protein drug targets. Using the Summit supercomputer at the Oak Ridge National Laboratory, more than 1 ms of enhanced sampling MD can be generated per day. We have ensemble docked repurposing databases to 10 configurations of each of the 24 SARS-CoV-2 systems using AutoDock Vina. Comparison to experiment demonstrates remarkably high hit rates for the top scoring tranches of compounds identified by our ensemble approach. We also demonstrate that, using Autodock-GPU on Summit, it is possible to perform exhaustive docking of one billion compounds in under 24 h. Finally, we discuss preliminary results and planned improvements to the pipeline, including the use of quantum mechanical (QM), machine learning, and artificial intelligence (AI) methods to cluster MD trajectories and rescore docking poses.

This paper presents Unified Communication X (UCX), a set of network APIs and their implementations for high throughput computing. UCX comes from the combined effort of national laboratories, industry, and academia to design and implement a high-performing and highly-scalable network stack for next generation applications and systems. UCX design provides the ability to tailor its APIs and network functionality to suit a wide variety of application domains and hardware. We envision these APIs to satisfy the networking needs of many programming models such as Message Passing Interface (MPI), OpenSHMEM, Partitioned Global Address Space (PGAS) languages, task-based paradigms and I/O bound applications. To evaluate the design we implement the APIs and protocols, and measure the performance of overhead-critical network primitives fundamental for implementing many parallel programming models and system libraries. Our results show that the latency, bandwidth, and message rate achieved by the portable UCX prototype is very close to that of the underlying driver. With UCX, we achieved a message exchange latency of 0.89 us, a bandwidth of 6138.5 MB/s, and a message rate of 14 million messages per second. As far as we know, this is the highest bandwidth and message rate achieved by any network stack (publicly known) on this hardware.

Time-to-solution for structure-based screening of massive chemical databases for COVID-19 drug discovery has been decreased by an order of magnitude, and a virtual laboratory has been deployed at scale on up to 27,612 GPUs on the Summit supercomputer, allowing an average molecular docking of 19,028 compounds per second. Over one billion compounds were docked to two SARS-CoV-2 protein structures with full optimization of ligand position and 20 poses per docking, each in under 24 hours. GPU acceleration and high-throughput optimizations of the docking program produced 350× mean speedup over the CPU version (50× speedup per node). GPU acceleration of both feature calculation for machine-learning based scoring and distributed database queries reduced processing of the 2.4 TB output by orders of magnitude. The resulting 50× speedup for the full pipeline reduces an initial 43 day runtime to 21 hours per protein for providing high-scoring compounds to experimental collaborators for validation assays.

SUMMARYOpenMP has gained wide popularity as an API for parallel programming on shared memory and distributed shared memory platforms. Despite its broad availability, there remains a need for a portable, robust, open source, optimizing OpenMP compiler for C/C++/Fortran 90, especially for teaching and research, for example into its use on new target architectures, such as SMPs with chip multi-threading, as well as learning how to translate for clusters of SMPs. In this paper, we present our efforts to design and implement such an OpenMP compiler on top of Open64, an open source compiler framework, by extending its existing analysis and optimization and adopting a source-to-source translator approach where a native back end is not available. The compilation strategy we have adopted and the corresponding runtime support are described. The OpenMP validation suite is used to determine the correctness of the translation. The compiler's behavior is evaluated using benchmark tests from the EPCC microbenchmarks and the NAS parallel benchmark.

The urgent search for drugs to combat SARS-CoV-2 has included the use of supercomputers. The use of general-purpose graphical processing units (GPUs), massive parallelism, and new software for high performance computing (HPC) has allowed researchers to search the vast chemical space of potential drugs faster than ever before. We developed a new drug discovery pipeline using the Summit supercomputer at Oak Ridge National Laboratory to help pioneer this effort, with new platforms that incorporate GPU-accelerated simulation and allow for the virtual screening of billions of potential drug compounds in days compared to weeks or months for their ability to inhibit SARS-COV-2 proteins. This effort will accelerate the process of developing drugs to combat the current COVID-19 pandemic and other diseases.
