BackgroundDue to a high toxicity of nitrite and its metabolites, it is of high interest to study mechanisms underlying the low NO2 level maintenance in the cell. During anaerobic growth of Escherichia coli the main nitrite-reducing enzymes are NrfA and NirB nitrite reductases. NrfA reductase is localized in the cell periplasm and uses NO2 as an electron acceptor to create a proton gradient; NirB reductase is restricted to the cytoplasm and metabolizes excessive nitrite inside the cell, the uptake of which is mediated by the transporter protein NirC. While it is known that these three systems, periplasmic, cytoplasmic and transport, determine nitrite uptake and assimilation in the cell as well as its excretion, little is known about their co-ordination.ResultsUsing a mathematical model describing the nitrite utilization in E. coli cells cultured in a flow chemostat, the role of enzymes involved in nitrite metabolism and transport in controlling nitrite intracellular levels was investigated. It was demonstrated that the model adapted to the experimental data on expression of nrfA and nirB genes encoding NrfA and NirB nitrite reductases, can describe nitrite accumulation kinetics in the chemostat in the millimolar range of added substrate concentrations without any additional assumptions. According to the model, in this range, low intracellular nitrite level, weakly dependent on its concentration in the growth media, is maintained (mcM). It is not sufficient to consider molecular-genetic mechanisms of NrfA reductase activity regulation to describe the nitrite accumulation dynamics in the chemostat in the micromolar range (≤1 mM) of added nitrite concentrations. Analysis of different hypotheses has shown that the mechanism of local enzyme concentration change due to membrane potential-induced diffusion from the cytoplasm to the periplasm at low nitrite levels is sufficient to explain the nitrite accumulation dynamics in the chemostat.ConclusionsAt nitrite concentrations in the media more than 2 mM, the model adapted to the experimental data on nitrite utilization dynamics in E. coli cells cultured in the flow chemostat demonstrates the largest contribution of genetic mechanisms involved in nrf and nir operons activity regulation to the control of nitrite intracellular levels. The model predicts a significant contribution of the membrane potential to the periplasmic NrfA nitrite reductase activity regulation and nitrite utilization dynamics at substrate concentrations ≤1 mM.
Аннотация. Основным ферментом, метаболизирующим нитрит в клетках E. coli при низких концентрациях субстрата в среде, является периплазматическая Nrf нитритредуктаза. Ранее нами была разработана модель утилизации нитрита клетками E. coli при культивировании их в условиях стационарного роста в проточном хемостате, которая учитывала динамику экспрессии nrf и nir оперонов, кодирующих структуру ферментов, метаболизирующих и транспортирующих нитрит. Анализ модели показал, что для описания кинетики накопления нитрита в хемостате в области микромолярных концентраций нитрита требуется введение в модель дополнительного предположения о наличии в клетке более высокого уровня утилизации нитрита, чем это следует из генетических исследований. В настоящей работе мы показали, что существующее противоречие между результатами генетических и физиологических исследований в области низких концентраций нитрита может быть объяснено свойствами Nrf фермента, каталитическая активность и стабильность которого зависят от его локализации в периплазме, а возможность секреции белка в периплазму определяется наличием на мембране электрического потенциала. Анализ модели показал, что при низких концентрациях нитрита локальное изменение концентрации фермента при переходе из цитоплазмы в периплапазматическое пространство клетки под действием мембранного потенциала достаточно для формирования более высокой активности NrfA редуктазы в периплазме, чем это можно было ожидать, исходя из данных по уровню экспрессии nrf оперона.
Аннотация. В условиях анаэробного дыхания на нитрите (NO 2 ) главной составляющей дыхательной цепи в клетках Escherichia coli является периплазматическая нитритредуктаза NrfA, которая обеспечивает формирование цепи передачи электронов на мембране клетки, необходимой для синтеза АТФ, и утилизацию нитрита при концентрациях субстрата не более 2 мM. Ранее авторами была выдвинута гипотеза, что активность NrfA редуктазы при низких концентрациях NO 2 в среде определяется не только механизмами регуляции экспрессии генов, кодирующих ее структуру, но и действием мембранного потенциала на процессы формирования активной формы фермента в периплазме. Для обоснования этой гипотезы была разработана модель утилизации NO 2 клетками E. coli в хемостате, сопряженная с процессами формирования электрического потенциала на мембране клетки. В отсутствие экспериментальных данных о структуре цепи передачи электронов в условиях дыхания на нитрите, были рассмотрены два гипотетических сценария формирования мембранного потенциала при культивировании клеток в хемостате с участием форматгидрогенлиазных комплексов FHL-1 и FHL-2, компонентами которых являются форматдегидрогеназа Fdh-H и гидрогеназы Hyd-3 и Hyd-4, и разработаны соответствующие модели. Показано, что включение в модель утилизации нитрита клетками E. coli конкретных молекулярно-генетических и метаболических процессов, ведущих к формированию мембранного потенциала, позволяет корректно описать экспериментальные данные по кинетике его утилизации в хемостате. Показано также, что результат моделирования не зависит от сценария формирования мембранного потенциала. В целом, полученные данные подтверждают важную роль мембранного потенциала в регуляции активности периплазматической Nrf редуктазы при микромолярных концентрациях нитрита в среде. Не исключено, что этот механизм может быть важен и для других белков, активность которых зависит от их локализации в периплазме.Ключевые слова: анаэробное дыхание, нитрит, мембранный потенциал, периплазматическая NrfA нитритредуктаза, моделирование.
