For decades, global climate change has directly and indirectly affected the structure and function of ecosystems. Abrupt changes in biodiversity have been observed in response to linear or sudden modifications to the environment. These abrupt shifts can cause long-term reorganizations within ecosystems, with communities exhibiting new functional responses to environmental factors. Over the last 3 decades, the Gironde estuary in southwest France has experienced 2 abrupt shifts in both the physical and chemical environments and the pelagic community. Rather than describing these shifts and their origins, we focused on the 3 inter-shift periods, describing the structure of the fish community and its relationship with the environment during these periods. We described fish biodiversity using a limited set of descriptors, taking into account both species composition and relative species abundances. Inter-shift ecosystem states were defined based on the relationship between this description and the hydro-physico-chemical variables and climatic indices defining the main features of the environment. This relationship was described using generalized linear mixed models on the entire time series and for each inter-shift period. Our results indicate that (1) the fish community structure has been significantly modified, (2) environmental drivers influencing fish diversity have changed during these 3 periods, and (3) the fish−environment relationships have been modified over time. From this, we conclude a regime shift has occurred in the Gironde estuary. We also highlight that anthropogenic influences have increased, which re-emphasizes the importance of local management in maintaining fish diversity and associated goods and services within the context of climate change.

The use of genetic information is crucial in conservation programs for the establishment of breeding plans and for the evaluation of restocking success. Short tandem repeats (STRs) have been the most widely used molecular markers in such programs, but next‐generation sequencing approaches have prompted the transition to genome‐wide markers such as single nucleotide polymorphisms (SNPs). Until now, most sturgeon species have been monitored using STRs. The low diversity found in the critically endangered European sturgeon (Acipenser sturio), however, makes its future genetic monitoring challenging, and the current resolution needs to be increased. Here, we describe the discovery of a highly informative set of 79 SNPs using double‐digest restriction‐associated DNA (ddRAD) sequencing and its validation by genotyping using the MassARRAY system. Comparing with STRs, the SNP panel proved to be highly efficient and reproducible, allowing for more accurate parentage and kinship assignments' on 192 juveniles of known pedigree and 40 wild‐born adults. We explore the effectiveness of both markers to estimated relatedness and inbreeding, using simulated and empirical datasets. Interestingly, we found significant correlations between STRs and SNPs at individual heterozygosity and inbreeding that give support to a reasonable representation of whole genome diversity for both markers. These results are useful for the conservation program of A. sturio in building a comprehensive studbook, which will optimize conservation strategies. This approach also proves suitable for other case studies in which highly discriminatory genetic markers are needed to assess parentage and kinship.

Understanding whether recruitment fluctuations in fish stock arise from stochastic forcing (e.g. environmental variations) rather than deterministic forces (e.g. intrinsic dynamics) is a long standing question with important applied consequences for fisheries ecology. In particular, the relationship between recruitment, spawning stock biomass and environmental factors is still poorly understood, even though this aspect is crucial for fisheries management. Fisheries data are often short, but arise from complex dynamical systems with a high degree of stochastic forcing, which are difficult to capture through classic modelling approaches. In the present study, recent statistical approaches based on the approximation of the attractors of dynamical systems are applied on a large dataset of time series to assess (i) the directionality of potential causal relationships between recruitment and spawning stock biomass and potential influence of sea-surface temperature on recruitment and (ii) their performance to forecast recruitment. Our study shows that (i) whereas spawning stock biomass and sea surface temperature influence the recruitment to a lesser extent, recruitment causes also parental stock size and (ii) that non-linear forecasting methods performed well for the short-term predictions of recruitment time series. Our results underline that the complex and stochastic nature of the processes characterizing recruitment are unlikely to be captured by classical stock–recruitment relationships, but that non-linear forecasting methods provide interesting perspectives in that respect.

In the Water Framework Directive (European Union) context, a multimetric fish based index is required to assess the ecological status of French estuarine water bodies. A first indicator called ELFI was developed, however similarly to most indicators, the method to combine the core metrics was rather subjective and this indicator does not provide uncertainty assessment. Recently, a Bayesian method to build indicators was developed and appeared relevant to select metrics sensitive to global anthropogenic pressure, to combine them objectively in an index and to provide a measure of uncertainty around the diagnostic. Moreover, the Bayesian framework is especially well adapted to integrate knowledge and information not included in surveys data. In this context, the present study used this Bayesian method to build a multimetric fish based index of ecological quality accounting for experts knowledge. The first step consisted in elaborating a questionnaire to collect assessments from different experts then in building relevant priors to summarize those assessments for each water body. Then, these priors were combined with surveys data in the index to complement the diagnosis of quality. Finally, a comparison between diagnoses using only fish data and using both information sources underlined experts knowledge contribution. Regarding the results, 68% of the diagnosis matched demonstrating that including experts knowledge thanks to the Bayesian framework confirmed or slightly modified the diagnosis provided by survey data but influenced uncertainty around the diagnostic and appeared especially relevant in terms of risk management.
