A novel shuttle entrapment vector, pMMB2, was used to identify a large transposable element, TnPpa1 (44?3 kb), of Paracoccus pantotrophus DSM 11072. TnPpa1 has a composite structure with divergently oriented copies of a cryptic transposon, Tn3434 (Tn3 family), located at both termini. The core region of the element contains a large set of putative genes, whose products show similarity to enzymes involved in central intermediary metabolism (e.g. tricarboxylic acid cycle or 2-methylcitrate cycle), transporters, transcriptional regulators and conserved proteins of unknown function. A 4?2 kb DNA segment of TnPpa1 is homologous to a region of chromosome cII of Rhodobacter sphaeroides 2.4.1, which exemplifies the mosaic structure of this element. TnPpa1 is bordered by 5 bp long directly repeated sequences and is located within a mega-sized replicon, pWKS5, in the DSM 11072 genome. Spontaneous inversion of the core region of TnPpa1 was detected in the host genome. Analysis of the distribution of TnPpa1 in three other strains of P. pantotrophus revealed that this element was present exclusively within DSM 11072, which suggests its relatively recent acquisition by lateral transfer. The identification of TnPpa1 (which may be considered a transposable genomic island) provides evidence for the transposition and lateral transfer of large DNA segments of chromosomal origin (carrying various housekeeping genes), which may have a great impact on the evolution of bacterial genomes.

Polyurethane (PU) elastomers were synthesized by the reaction of HDI or IPDI diisocyanates and poly(ε-caprolactone) (PCL or poly(ethylene adipate) (PA) diols and ethylene glycol as a polymer chain extender. IR, 1H, and 13C NMR spectroscopy and X-ray analysis were used for the structural analysis of the formed films. The molecular weight distribution was examined by GPC chromatography. Based on the measured contact angles, free surface energy parameters were calculated. The obtained results were analyzed for the possible use of these polyurethanes as biomaterials. The most promising in this respect was PU-3, which was synthesized from IPDI and PCL. This was due to its high molecular weight of approximately 90,000, the presence of a crystalline phase, and the relatively high hydrophobicity, with a SEP value below 25 mJ/m2. These films showed a good resistance to hydrolysis during incubation in Baxter physiological saline during 6 weeks. Both Gram-positive (Bacillus sp.) and Gram-negative (Pseudomonas sp.) types of bacterial strains were used to test the biodegradation property. Synthesized PUs are biodegradable and showed moderate or even mild cytotoxicity against human normal fibroblasts (BJ) and immortalized keratinocytes (HaCaT), estimated with direct contact assay. The most biocompatible was PU-3 film, which revealed rather mild reactivity against both cell lines, and the least was PU-2 film, synthesized from HDI and PA (severe toxicity for HaCaTs).

The synthesis of polyurethane nanocomposite coatings containing 1% to 5% suitably dispersed ZnO by 1-stage polyaddition process in the bulk using 4,4′-methylenebis(cyclohexyl isocyanate), poly(ε-caprolactone)diol, and 1,4-butanediol was performed. Infrared and nuclear magnetic resonance spectra confirmed the structure of obtained polyurethanes. Scanning electron microscope and energy dispersive X-ray analyzer methods showed randomly distributed ZnO in a polyurethane matrix. The differential scanning calorimetry and wide-angle X-ray diffraction patterns were used for the microstructural assessment of the obtained materials. Antimicrobial properties of ZnO and the effect of this modifier on the hydrophobicity of the coatings were demonstrated. The obtained coatings were characterized in terms of the mechanical properties and changes during incubation in a Baxter saline solution. Background Next Generation Sequencing (NGS) techniques dominate today’s landscape of genetics and genomics research. Though Illumina still dominates worldwide sequencing, Oxford Nanopore is one of the leading technologies currently being used by biologists, medics and geneticists across various applications. Oxford Nanopore is automated and relatively simple for conducting experiments, but generates gigabytes of raw data, to be processed by often ambiguous set of alternative bioinformatics command-line tools, and genomics frameworks which require a knowledge of bioinformatics to run. Results We established an inter-collegiate collaboration across experimentalists and bioinformaticians in order to provide a novel bioinformatics tool, free for academics. This tool allows people without extensive bioinformatics knowledge to simply process their raw genome sequencing data. Currently, due to ICT resources’ maintenance reasons, our server is only capable of handling small genomes (up to 15 Mb). In this paper, we introduce our tool, NanoForms: an intuitive and integrated web server for the processing and analysis of raw prokaryotic genome data, coming from Oxford Nanopore.
