Medicine and healthcare are undergoing profound changes. Whole-genome sequencing and high-resolution imaging technologies are key drivers of this rapid and crucial transformation. Technological innovation combined with automation and miniaturization has triggered an explosion in data production that will soon reach exabyte proportions. How are we going to deal with this exponential increase in data production? The potential of “big data” for improving health is enormous but, at the same time, we face a wide range of challenges to overcome urgently. Europe is very proud of its cultural diversity; however, exploitation of the data made available through advances in genomic medicine, imaging, and a wide range of mobile health applications or connected devices is hampered by numerous historical, technical, legal, and political barriers. European health systems and databases are diverse and fragmented. There is a lack of harmonization of data formats, processing, analysis, and data transfer, which leads to incompatibilities and lost opportunities. Legal frameworks for data sharing are evolving. Clinicians, researchers, and citizens need improved methods, tools, and training to generate, analyze, and query data effectively. Addressing these barriers will contribute to creating the European Single Market for health, which will improve health and healthcare for all Europeans.
Interaction data are characterized by two sets of objects, each described by their own set of features. They are often modeled as networks and the values of interest are the possible interactions between two instances, represented usually as a matrix. Here, a novel global decision tree learning method is proposed, where multi-output decision trees are constructed over the global interaction setting, addressing the problem of interaction prediction as a multi-label classification task. More specifically, the tree is constructed by splitting the interaction matrix both row-wise and column-wise, incorporating this way both interaction dataset features in the learning procedure. Experiments are conducted across several heterogeneous interaction datasets from the biomedical domain. The experimental results indicate the superiority of the proposed method against other decision tree approaches in terms of predictive accuracy, model size and computational efficiency. The performance is boosted by fully exploiting the multi-output structure of the model. We conclude that the proposed method should be considered in interaction prediction tasks, especially where interpretable models are desired.
Background: Computational prediction of drug-target interactions (DTI) is vital for drug discovery. The experimental identification of interactions between drugs and target proteins is very onerous. Modern technologies have mitigated the problem, leveraging the development of new drugs. However, drug development remains extremely expensive and time consuming. Therefore, in silico DTI predictions based on machine learning can alleviate the burdensome task of drug development. Many machine learning approaches have been proposed over the years for DTI prediction. Nevertheless, prediction accuracy and efficiency are persisting problems that still need to be tackled. Here, we propose a new learning method which addresses DTI prediction as a multi-output prediction task by learning ensembles of multi-output bi-clustering trees (eBICT) on reconstructed networks. In our setting, the nodes of a DTI network (drugs and proteins) are represented by features (background information). The interactions between the nodes of a DTI network are modeled as an interaction matrix and compose the output space in our problem. The proposed approach integrates background information from both drug and target protein spaces into the same global network framework. Results: We performed an empirical evaluation, comparing the proposed approach to state of the art DTI prediction methods and demonstrated the effectiveness of the proposed approach in different prediction settings. For evaluation purposes, we used several benchmark datasets that represent drug-protein networks. We show that output space reconstruction can boost the predictive performance of tree-ensemble learning methods, yielding more accurate DTI predictions. Conclusions: We proposed a new DTI prediction method where bi-clustering trees are built on reconstructed networks. Building tree-ensemble learning models with output space reconstruction leads to superior prediction results, while preserving the advantages of tree-ensembles, such as scalability, interpretability and inductive setting.
Adaptive learning systems aim to provide learning items tailored to the behavior and needs of individual learners. However, one of the outstanding challenges in adaptive item selection is that often the corresponding systems do not have information on initial ability levels of new learners entering a learning environment. Thus, the proficiency of those new learners is very difficult to be predicted. This heavily impairs the quality of personalized items' recommendation during the initial phase of the learning environment. In order to handle this issue, known as the cold-start problem, we propose a system that combines item response theory (IRT) with machine learning. Specifically, we perform ability estimation and item response prediction for new learners by integrating IRT with classification and regression trees built on learners' side information. The goal of this work is to build a learning system that incorporates IRT and machine learning into a unified framework. We compare the proposed hybrid model to alternative approaches by conducting experiments on two educational data sets. The obtained results affirmed the potential of the proposed method. In particular, the obtained results indicate that IRT combined with Random Forests provides the lowest error for the ability estimation and the highest accuracy in terms of response prediction. This way, we deduce that the employment of machine learning in combination with IRT could indeed alleviate the effect of the cold start problem in an adaptive learning environment.
