Este estudo objetivou investigar quais variáveis ambientais estão relacionadas à ocorrência e a dominância de gêneros potencialmente tóxicos no reservatório de Guarapiranga, na região metropolitana de São Paulo/SP - Brasil. Para isso, foram coletadas amostras de água do reservatório no período chuvoso e seco na região montante, intermediária e barragem. Em laboratório, foram analisadas as características físico-químicas, identificação taxonômica e contagem em microscópio óptico dos organismos, os quais tiveram suas dimensões aferidas para o cálculo da biomassa. Os resultados indicaram que as características ambientais de cada região do reservatório são distintas, e a biomassa, assim como a ocorrência dos gêneros de cianobactérias potencialmente tóxicas, varia em função destas características. Por meio da análise de correspondência canônica verificou-se correlação entre o alto teor de amônio, baixa zona eufótica e pH neutro-alcalino, com a biomassa de Cylindrospermopsis raciborskii, no período chuvoso e com a Planktolyngbya limnetica no período de seca, na região intermediária do reservatório (região de Parelheiros). Provavelmente, a alta biomassa de cianobactérias e a deterioração da qualidade da água no reservatório na estação seca foram influenciadas pela ativação da transposição da água do reservatório Billings durante um período prolongado do ano, devido à seca intensa que ocorreu no ano de 2014.
