In this letter we show that closed reversible chemical reaction networks with independent elementary reactions admit a global pseudoHamiltonian structure which is at least locally dissipative around any equilibrium point. The structure matrix of the Hamiltonian description reflects the graph topology of the reaction network and it is a smooth function of the concentrations of the chemical species in the positive orthant. The physical interpretation of the description is briefly explained and two illustrative examples are presented for global and local dissipative Hamiltonian description, respectively.
In this work, a systematic approach to plant-wide control design is proposed. The method combines ingredients from process networks, thermodynamics and systems theory to derive robust decentralized controllers that will ensure complete plant stability. As a first step, the considered process system is decomposed into abstract mass and energy inventory networks. In this framework, conceptual inventory control loops are then designed for the mass and energy layers to guarantee that the states of the plant, both in terms of extensive and intensive properties, will converge to a compact convex region defined by constant inventories. This result by itself does not ensure the convergence of intensive variables to a desired operation point as complex dynamic phenomena such as multiplicities may appear in the invariant set. In order to avoid these phenomena, thermodynamics naturally provides the designer, in these convex regions, with a legitimate storage or Lyapunov function candidate, the entropy, that can be employed to ensure global stability. Based on this, the control structure design procedure is completed with the realization of the conceptual inventory and intensive variable control loops over the available degrees of freedom in the system. To that purpose, both PI and feedback linearization control are employed. The different aspects of the proposed methodology will be illustrated on a non-isothermal chemical reaction network.
Switch like responses appear as common strategies in the regulation of cellular systems. Here we present a method to characterize bistable regimes in biochemical reaction networks that can be of use to both direct and reverse engineering of biological switches. In the design of a synthetic biological switch, it is important to study the capability for bistability of the underlying biochemical network structure. Chemical Reaction Network Theory (CRNT) may help at this level to decide whether a given network has the capacity for multiple positive equilibria, based on their structural properties. However, in order to build a working switch, we also need to ensure that the bistability property is robust, by studying the conditions leading to the existence of two different steady states. In the reverse engineering of biological switches, knowledge collected about the bistable regimes of the underlying potential model structures can contribute at the model identification stage to a drastic reduction of the feasible region in the parameter space of search. In this work, we make use and extend previous results of the CRNT, aiming not only to discriminate whether a biochemical reaction network can exhibit multiple steady states, but also to determine the regions within the whole space of parameters capable of producing multistationarity. To that purpose we present and justify a condition on the parameters of biochemical networks for the appearance of multistationarity, and propose an efficient and reliable computational method to check its satisfaction through the parameter space.
In this work we consider Pareto optimality for automated design in synthetic biology. We present a generalized framework based on a mixed-integer dynamic optimization formulation that, given design specifications, allows the computation of Pareto optimal sets of designs, that is, the set of best trade-offs for the metrics of interest. We show how this framework can be used for (i) forward design, that is, finding the Pareto optimal set of synthetic designs for implementation, and (ii) reverse design, that is, analyzing and inferring motifs and/or design principles of gene regulatory networks from the Pareto set of optimal circuits. Finally, we illustrate the capabilities and performance of this framework considering four case studies. In the first problem we consider the forward design of an oscillator. In the remaining problems, we illustrate how to apply the reverse design approach to find motifs for stripe formation, rapid adaption, and fold-change detection, respectively.
Bistability has important implications in signaling pathways, since it indicates a potential cell decision between alternative outcomes. We present two approaches developed in the framework of the Chemical Reaction Network Theory for easy and efficient search of multiple steady state behavior in signaling networks (both with and without mass conservation), and apply them to search for sources of bistability at different levels of the interferon signaling pathway. Different type I interferon subtypes and/or doses are known to elicit differential bioactivities (ranging from antiviral, antiproliferative to immunomodulatory activities). How different signaling outcomes can be generated through the same receptor and activating the same JAK/STAT pathway is still an open question. Here, we detect bistability at the level of early STAT signaling, showing how two different cell outcomes are achieved under or above a threshold in ligand dose or ligand-receptor affinity. This finding could contribute to explain the differential signaling (antiviral vs apoptotic) depending on interferon dose and subtype (α vs β) observed in type I interferons.
BackgroundOne of the challenges in Synthetic Biology is to design circuits with increasing levels of complexity. While circuits in Biology are complex and subject to natural tradeoffs, most synthetic circuits are simple in terms of the number of regulatory regions, and have been designed to meet a single design criterion.ResultsIn this contribution we introduce a multiobjective formulation for the design of biocircuits. We set up the basis for an advanced optimization tool for the modular and systematic design of biocircuits capable of handling high levels of complexity and multiple design criteria. Our methodology combines the efficiency of global Mixed Integer Nonlinear Programming solvers with multiobjective optimization techniques. Through a number of examples we show the capability of the method to generate non intuitive designs with a desired functionality setting up a priori the desired level of complexity.ConclusionsThe methodology presented here can be used for biocircuit design and also to explore and identify different design principles for synthetic gene circuits.
