Motivation: In silico modeling of gene regulatory networks has gained some momentum recently due to increased interest in analyzing the dynamics of biological systems. This has been further facilitated by the increasing availability of experimental data on gene–gene, protein–protein and gene–protein interactions. The two dynamical properties that are often experimentally testable are perturbations and stable steady states. Although a lot of work has been done on the identification of steady states, not much work has been reported on in silico modeling of cellular differentiation processes.Results: In this manuscript, we provide algorithms based on reduced ordered binary decision diagrams (ROBDDs) for Boolean modeling of gene regulatory networks. Algorithms for synchronous and asynchronous transition models have been proposed and their corresponding computational properties have been analyzed. These algorithms allow users to compute cyclic attractors of large networks that are currently not feasible using existing software.Hereby we provide a framework to analyze the effect of multiple gene perturbation protocols, and their effect on cell differentiation processes. Dynamic power management schemes (also called policies) reduce the power consumption of complex electronic systems by trading off performance for power in a controlled fashion, taking system workload into account. In a power-managed system it is possible to set components into different states, each characterized by performance and power consumption levels. The main function of a power management policy is to decide when to perform component state transitions and which transition should be performed, depending on system history, workload, and performance constraints. In the past, power management policies have been formulated heuristically. The main contribution of this paper is to introduce a finite-state, abstract system model for power-managed systems based on Markov decision processes. Under this model, the problem of finding policies that optimally tradeoff performance for power can be cast as a stochastic optimization problem and solved exactly and efficiently. The applicability and generality of the approach are assessed by formulating Markov model and optimizing power management policies for several systems.
We fabricated and characterized new ambipolar silicon nanowire (SiNW) FET transistors featuring two independent gate-all-around electrodes and vertically stacked SiNW channels. One gate electrode enables dynamic configuration of the device polarity (n or p-type), while the other switches on/off the device. Measurement results on silicon show I on /I off > 10 6 and S 64mV/dec (70mV/dec) for p(n)-type operation in the same device. We show that XOR operation is embedded in the device characteristic, and we demonstrate for the first time a fully functional 2-transistor XOR gate.
The growing complexity of customizable single-chip multiprocessors is requiring communication resources that can only be provided by a highly-scalable communication infrastructure. This trend is exemplified by the growing number of network-on-chip (NoC) architectures that have been proposed recently for system-on-chip (SoC) integration. Developing NoC-based systems tailored to a particular application domain is crucial for achieving high-performance, energy-efficient customized solutions. The effectiveness of this approach largely depends on the availability of an ad hoc design methodology that, starting from a high-level application specification, derives an optimized NoC configuration with respect to different design objectives and instantiates the selected application specific on-chip micronetwork. Automatic execution of these design steps is highly desirable to increase SoC design productivity. This work illustrates a complete synthesis flow, called Netchip, for customized NoC architectures, that partitions the development work into major steps (topology mapping, selection, and generation) and provides proper tools for their automatic execution (SUNMAP, xpipescompiler). The entire flow leverages the flexibility of a fully reusable and scalable network components library called xpipes, consisting of highly-parameterizable network building blocks (network interface, switches, switch-to-switch links) that are design-time tunable and composable to achieve arbitrary topologies and customized domain-specific NoC architectures. In this paper, we propose a paradigm shift in representing and optimizing logic by using only majority (MAJ) and inversion (INV) functions as basic operations. We represent logic functions by Majority-Inverter Graph (MIG): a directed acyclic graph consisting of three-input majority nodes and regular/complemented edges. We optimize MIGs via a new Boolean algebra, based exclusively on majority and inversion operations, that we formally axiomatize in this work. As a complement to MIG algebraic optimization, we develop powerful Boolean methods exploiting global properties of MIGs, such as bit-error masking. MIG algebraic and Boolean methods together attain very high optimization quality. Considering the set of IWLS'05 benchmarks, our MIG optimizer (MIGhty) enables a 7% depth reduction in LUT-6 circuits mapped by ABC while also reducing size and power activity, with respect to similar AIG optimization. Focusing on arithmetic intensive benchmarks instead, MIGhty enables a 16% depth reduction in LUT-6 circuits mapped by ABC, again with respect to similar AIG optimization. Employed as front-end to a delay-critical 22-nm ASIC flow (logic synthesis + physical design) MIGhty reduces the average delay/area/power by 13%/4%/3%, respectively, over 31 academic and industrial benchmarks. We also demonstrate delay/area/power improvements by 10%/10%/5% for a commercial FPGA flow.
AS DEVICES SHRINK toward the nanometer scale, on-chip interconnects are becoming a critical bottleneck in meeting performance and power consumption requirements of chip designs. Industry and academia recognize the interconnect problem as an important design constraint, and, consequently, researchers have proposed packet-based on-chip communication networks, known as networks on chips (NoCs), to address the challenges of increasing interconnect complexity. [1][2][3][4][5] NoC designs promise to deliver fast, reliable, energy-efficient communication between on-chip components. Because most application traffic is bursty in nature, packet-switched networks are suitable for NoCs. 2,4,5 Another effect of shrinking feature size is that power supply voltage and device V t decrease, and wires become unreliable because they are increasingly susceptible to noise sources such as crosstalk, coupling noise, soft errors, and process variation.6 Using aggressive voltage-scaling techniques to reduce a system's power consumption further increases the system's susceptibility to various noise sources. Providing resilience from such transient delay and logic errors is critical for proper system operation.Error detection or correction mechanisms can protect the system from transient errors that occur in the communication subsystem. These schemes can use end-to-end flow control (network level) or switch-to-switch flow control (link level). In a simple retransmission scheme, the sender adds error detection codes (parity or cyclic redundancy check codes) to the original data, and the receiver checks the received data for correctness. If it detects an error, it requests the sender to retransmit the data. Alternatively, the sender can add error-correcting codes (such as Hamming codes) to the data, and the receiver can correct errors. Hybrid schemes with combined retransmission and error correction capabilities are also possible. Because the error detection/correction capability, area-power overhead, and performance of the various schemes differ, the choice of error recovery scheme for an application requires exploring multiple power-performance-reliability trade-offs.In this article, we relate these three major design constraints to characterize efficient error recovery mechanisms for the NoC design environment. We explore error control mechanisms at the data link and network layers and present the schemes' architectural details. We investigate the energy efficiency, error protection efficiency, and performance impact of various error recovery mechanisms.Our objective is twofold: First, we want to identify the major power overhead issues of various error recovery schemes, so that designers can create efficient mechanisms to address them.
