A strong driver of water quality change in the Great Barrier Reef (GBR) is the pulsed or intermittent nature of terrestrial inputs into the GBR lagoon, including delivery of increased loads of sediments, nutrients, and toxicants via flood river plumes (hereafter river plumes) during the wet season. Cumulative pressures from extreme weather with a high frequency of large scale flooding in recent years has been linked to the large scale reported decline in the health of inshore seagrass systems and coral reefs in the central areas of the GBR, with concerns for the recovery potential of these impacted ecosystems. Management authorities currently rely on remotely-sensed (RS) and in situ data for water quality monitoring to guide their assessment of water quality conditions in the GBR. The use of remotely-sensed satellite products provides a quantitative and accessible tool for scientists and managers. These products, coupled with in situ data, and more recently modelled data, are valuable for quantifying the influence of river plumes on seagrass and coral reef habitat in the GBR. This article reviews recent remote sensing techniques developed to monitor river plumes and water quality in the GBR. We also discuss emerging research that integrates hydrodynamic models with remote sensing and in situ OPEN ACCESS Remote Sens. 2015, 7 12910 data, enabling us to explore impacts of different catchment management strategies on GBR water quality.

River plumes are the major transport mechanism for nutrients, sediments and other land-based pollutants into the Great Barrier Reef (GBR, Australia) and are a major threat to coastal and marine ecosystems such as coral reefs and seagrass. Understanding the spatial extent, frequency of occurrence, loads and ecological impacts of land-based pollutants discharged through river plumes is essential to drive catchment management actions. In this study, a framework to produce river plume risk maps for seagrass and corals, using supervised classification of MODIS Level 2 (L2) satellite products, is presented. Based on relevant L2 product thresholds, river plumes are classified into Primary, Secondary, and Tertiary water types, which represent distinct WQ parameters concentrations and combination. Annual water type maps are produced over three wet seasons (2010 to 2013) as a case of study. These maps provide a synoptic basis to assess the likelihood and magnitude of the risk of reduced coastal WQ associated with the river discharge (river plume risk) and in combination with sound knowledge of the regional ecosystems can serve as the basis to assess potential ecological impacts for coastal and marine GBR ecosystems. The methods described herein provide relevant and easily reproducible large-scale information for river plume risk assessment and management.

A B S T R A C TA worldwide modeling effort has been proposed by the LOICZ (Land-Ocean Interactions in the Coastal Zone) Program to foster the acquisition of intercomparable data on land-ocean fluxes in estuaries and continental shelf ecosystems from all continental margins. As part of the South American component of this initiative, we present flux estimates of water, salt, dissolved inorganic phosphorus (DIP), dissolved inorganic nitrogen (DIN) and plankton for the estuarine system of Paranaguá Bay, southern Brazil, based on the LOICZ modeling approach and local data obtained during the 1990's. This system is strongly influenced by a seasonal meteorological cycle, represented by the rainy/summer and dry/winter periods. Semi-diurnal tides of up to the 2.7-m range are responsible for the short time-scale dynamics. The model indicated a potential water export to the adjacent coast of up to 7 x 10 6 m 3 d -1 in the dry season, and 28 x 10 6 m 3 d -1 during the rainy season. The system exhibits seasonal and spatial variations in DIP and DIN fluxes. ∆DIP amounted to +2.3 x 10 6 mol P yr -1 and ∆DIN to -2.7 x 10 6 mol N yr -1 , suggesting that net production of phosphate and consumption of inorganic nitrogen predominate throughout in the system. Fluxes and therefore export of DIN and eespecially of DIP are higher in the rainy season. Stoichiometric estimates based on the C:N:P ratios of the reacting particulate organic matter (mangrove and plankton detritus) suggest that net denitrification predominates all over the bay, with values between -24.3 and -10.6 x 10 6 mol N year -1 . Estimated seaward outflows had little effect upon the fate of the phyto-and zooplankton biomass in different sectors of the bay. This is exemplified by the low net export of algal production from the upper to the middle sectors of the estuary. Increased loads of land-based pollutants are a major threat to coastal-marine ecosystems. Identifying the affected marine areas and the scale of influence on ecosystems is critical to assess the impacts of degraded water quality and to inform planning for catchment management and marine conservation. Studies using remotely-sensed data have contributed to our understanding of the occurrence and influence of river plumes, and to our ability to assess exposure of marine ecosystems to land-based pollutants. However, refinement of plume modeling techniques is required to improve risk assessments. We developed a novel, complementary, approach to model exposure of coastal-marine ecosystems to land-based pollutants. We used supervised classification of MODIS-Aqua true-color satellite imagery to map the extent of plumes and to qualitatively assess the dispersal of pollutants in plumes. We used the Great Barrier Reef (GBR), the world's largest coral reef system, to test our approach. We combined frequency of plume occurrence with spatially distributed loads (based on a cost-distance function) to create maps of exposure to suspended sediment and dissolved inorganic nitrogen. We then compared annual exposure maps (2007-2011) to assess inter-annual variability in the exposure of coral reefs and seagrass beds to these pollutants. We found this method useful to map plumes and qualitatively assess exposure to land-based pollutants. We observed inter-annual variation in exposure of ecosystems to pollutants in the GBR, stressing the need to incorporate a temporal component into plume exposure/risk models. Our study contributes to our understanding of plume spatial-temporal dynamics of the GBR and offers a method that can also be applied to monitor exposure of coastal-marine ecosystems to plumes and explore their ecological influences.

Introduction: Combining in-situ data from single-point time series with remotely sensed spatial data allowed a greater elucidation of changes in chlorophyll-a concentrations through wet season conditions in the Great Barrier Reef coastal waters. Methods: Single-point time-series data were collected from 2006 to 2012 during high river flow conditions to assess changes in phytoplankton biomass (measured as chlorophyll-a). Additionally, three flood plume water types, derived from classified true-colour Aqua moderate resolution imaging spectroradiometer (MODIS) images, were used to group single-point time-series data for the phytoplankton biomass assessment. Results: Survey data illustrate the heterogeneity of chlorophyll-a distribution over seasonal and inter-annual cycles and the difficulty in describing community responses through the wet season. The spatial data demonstrate distinct regional differences throughout the Great Barrier Reef. The high chlorophyll-a concentrations measured in flood plume waters immediately adjacent to the inshore, highly turbid 'inner' flood plume are a product of sufficient light, given most of the suspended solids have settled from the plume, and the availability of sufficient nutrients, which drive higher phytoplankton production and characterise the formation of secondary stage flood plumes. The formation and extent of these secondary flood plumes were mapped using MODIS true-colour satellite imagery. The distance and the location of the secondary plume water are reliant on flow, coastal hydrodynamics, and biological activity. Conclusions: The combination of in-situ data and remotely sensed data provides information on the complexity of these coastal processes during the wet season and offers managers a more comprehensive understanding of the extent of nutrient enrichment in the Great Barrier Reef coastal area and the potential influence of flood plumes on coastal marine ecosystems.
