Abstract. The last decade has seen a dramatic increase in the use of species distribution models (SDMs) to characterize patterns of species' occurrence and abundance. Efforts to parameterize SDMs often create a tension between the quality and quantity of data available to fit models. Estimation methods that integrate both standardized and non-standardized data types offer a potential solution to the tradeoff between data quality and quantity. Recently several authors have developed approaches for jointly modeling two sources of data (one of high quality and one of lesser quality). We extend their work by allowing for explicit spatial autocorrelation in occurrence and detection error using a Multivariate Conditional Autoregressive (MVCAR) model and develop three models that share information in a less direct manner resulting in more robust performance when the auxiliary data is of lesser quality. We describe these three new approaches ("Shared," "Correlation," "Covariates") for combining data sources and show their use in a case study of the Brown-headed Nuthatch in the Southeastern U.S. and through simulations. All three of the approaches which used the second data source improved out-of-sample predictions relative to a single data source ("Single"). When information in the second data source is of high quality, the Shared model performs the best, but the Correlation and Covariates model also perform well. When the information quality in the second data source is of lesser quality, the Correlation and Covariates model performed better suggesting they are robust alternatives when little is known about auxiliary data collected opportunistically or through citizen scientists. Methods that allow for both data types to be used will maximize the useful information available for estimating species distributions.
When estimating population density from data collected on non-invasive detector arrays, recently developed spatial capture-recapture (SCR) models present an advance over non-spatial models by accounting for individual movement. While these models should be more robust to changes in trapping designs, they have not been well tested. Here we investigate how the spatial arrangement and size of the trapping array influence parameter estimates for SCR models. We analysed black bear data collected with 123 hair snares with an SCR model accounting for differences in detection and movement between sexes and across the trapping occasions. To see how the size of the trap array and trap dispersion influence parameter estimates, we repeated analysis for data from subsets of traps: 50% chosen at random, 50% in the centre of the array and 20% in the South of the array. Additionally, we simulated and analysed data under a suite of trap designs and home range sizes. In the black bear study, we found that results were similar across trap arrays, except when only 20% of the array was used. Black bear density was approximately 10 individuals per 100 km2. Our simulation study showed that SCR models performed well as long as the extent of the trap array was similar to or larger than the extent of individual movement during the study period, and movement was at least half the distance between traps. SCR models performed well across a range of spatial trap setups and animal movements. Contrary to non-spatial capture-recapture models, they do not require the trapping grid to cover an area several times the average home range of the studied species. This renders SCR models more appropriate for the study of wide-ranging mammals and more flexible to design studies targeting multiple species.
Aim (1) To increase awareness of the challenges induced by imperfect detection, which is a fundamental issue in species distribution modelling; (2) to emphasize the value of replicate observations for species distribution modelling; and (3) to show how 'cheap' checklist data in faunal/floral databases may be used for the rigorous modelling of distributions by site-occupancy models.Location Switzerland.Methods We used checklist data collected by volunteers during 1999 and 2000 to analyse the distribution of the blue hawker, Aeshna cyanea (Odonata, Aeshnidae), a common dragonfly in Switzerland. We used data from repeated visits to 1-ha pixels to derive 'detection histories' and apply site-occupancy models to estimate the 'true' species distribution, i.e. corrected for imperfect detection. We modelled blue hawker distribution as a function of elevation and year and its detection probability of elevation, year and season.Results The best model contained cubic polynomial elevation effects for distribution and quadratic effects of elevation and season for detectability. We compared the site-occupancy model with a conventional distribution model based on a generalized linear model, which assumes perfect detectability (p = 1). The conventional distribution map looked very different from the distribution map obtained using site-occupancy models that accounted for the imperfect detection. The conventional model underestimated the species distribution by 60%, and the slope parameters of the occurrence-elevation relationship were also underestimated when assuming p = 1. Elevation was not only an important predictor of blue hawker occurrence, but also of the detection probability, with a bell-shaped relationship. Furthermore, detectability increased over the season. The average detection probability was estimated at only 0.19 per survey.Main conclusions Conventional species distribution models do not model species distributions per se but rather the apparent distribution, i.e. an unknown proportion of species distributions. That unknown proportion is equivalent to detectability. Imperfect detection in conventional species distribution models yields underestimates of the extent of distributions and covariate effects that are biased towards zero. In addition, patterns in detectability will erroneously be ascribed to species distributions. In contrast, site-occupancy models applied to replicated detection/non-detection data offer a powerful framework for making inferences about species distributions corrected for imperfect detection. The use of 'cheap' checklist data greatly enhances the scope of applications of this useful class of models.
Summary1. Capture-recapture (CR) techniques are commonly used to gain information about population dynamics, demography and life-history traits of populations. However, traditional CR models cannot separate mortality from emigration. Recently developed spatial-capture-recapture (SCR) models explicitly incorporate spatial information into traditional CR models, thus allowing for individuals' movements to be modelled explicitly. 2. In this paper, we extend SCR models using robust-design data to allow for both processes in which individuals can disappear from the population, mortality and dispersal, to be estimated separately. We formulate a general robust-design spatial capture-recapture (RD-SCR) model, explore the properties of the model in a simulation study and compare the results to a Cormack-Jolly-Seber model and a non-spatial robust-design model with temporary emigration. In the case study, we fit several versions of the general model to data on field voles (Microtus agrestis) and compare the results with those from the non-spatial models fitted to the same data. We also evaluate assumptions of the fitted models with a series of simulation-based posterior predictive goodness-of-fit checks that are applicable to the SCR models in general and the RD-SCR model in particular. 3. The simulation results show that the model preforms well under a wide range of dispersal distances. Our model outperforms the traditional CR models in terms of both accuracy and precision for survival. The case study showed that adult females have an c. 3Á5 times higher mortality rate than adult males. Males have larger home ranges and disperse longer distances than females, but both males and females mostly move their activity centres within their previous home range between trapping sessions at 3-week intervals. 4. Our RD-SCR model has several advantages compared to other approaches to estimate 'true' survival instead of only 'apparent' survival. Additionally, the model extracts information about space use and dispersal distributions that are relevant for behavioural studies as well as studies of life-history variation, population dynamics and management. The model can be widely applied due to the flexible framework, and other variations of the model could easily be implemented.
Abundance and population density are fundamental pieces of information for population ecology and species conservation, but they are difficult to estimate for rare and elusive species. Mark--resight models are popular for estimating population abundance because they are less invasive and expensive than traditional mark-recapture. However, density estimation using mark-resight is difficult because the area sampled must be explicitly defined, historically using ad hoc approaches. We developed a spatial mark--resight model for estimating population density that combines spatial resighting data and telemetry data. Incorporating telemetry data allows us to inform model parameters related to movement and individual location. Our model also allows <100% individual identification of marked individuals. We implemented the model in a Bayesian framework, using a custom-made Metropolis-within-Gibbs Markov chain Monte Carlo algorithm. As an example, we applied this model to a mark--resight study of raccoons (Procyon lotor) on South Core Banks, a barrier island in Cape Lookout National Seashore, North Carolina, USA. We estimated a population of 186.71 +/- 14.81 individuals, which translated to a density of 8.29 +/- 0.66 individuals/km2 (mean +/- SD). The model presented here will have widespread utility in future applications, especially for species that are not naturally marked.
