Yeast Nrd1, Nab3, and Sen1 transcriptome-wide binding maps suggest multiple roles in post-transcriptional RNA processing

Abstract: RNA polymerase II transcribes both coding and noncoding genes, and termination of these different classes of transcripts is facilitated by different sets of termination factors. Pre-mRNAs are terminated through a process that is coupled to the cleavage/ polyadenylation machinery, and noncoding RNAs in the yeast Saccharomyces cerevisiae are terminated through a pathway directed by the RNA-binding proteins Nrd1, Nab3, and the RNA helicase Sen1. We have used an in vivo cross-linking approach to map the binding si… Show more

“…To control for effects of the tag, we carried out PAR-CLIP on the FRB-tagged strain with or without rapamycin and a control strain that does not contain an FRB tag but does include the downstream HIS3 marker that was used to introduce the tag. We also conducted PAR-CLIP on an NAB3-HTB strain to map Nab3 binding sites on nascent RNA transcripts (15,41,42). PAR-CLIP data sets were obtained from two biological replicates for each of these conditions.…”

“…Nrd1 mutants are synthetic lethal, with mutations that activate the Ras-protein kinase A (PKA) signaling pathway, and the pattern of Nrd1 binding changes upon glucose deprivation (42). Recent studies have shown that Nab3 is also important in reshaping the transcriptome in response to glucose deprivation (45,55).…”

“…The TRAMP (Trf4, Air2, Mtr4) complex then adds a short polyadenosine tail to the 39 end (Fig. 3), which is ultimately removed by the nuclear exosome (Jamonnak et al 2011;Kuehner et al 2011).…”

“…Generation of the mature nonpolyadenylated 3 ′ -end occurs via the Nrd1-dependent noncoding RNA termination pathway (Jamonnak et al 2011;Noël et al 2012). The RNA has been proposed to fold into a distinct structure that may function as a central scaffolding element for the RNP (Dandjinou et al 2004;Zappulla and Cech 2004;Lebo and Zappulla 2012).…”
