XYZeq: Spatially resolved single-cell RNA sequencing reveals expression heterogeneity in the tumor microenvironment

Abstract: Single-cell RNA sequencing (scRNA-seq) of tissues has revealed remarkable heterogeneity of cell types and states but does not provide information on the spatial organization of cells. To better understand how individual cells function within an anatomical space, we developed XYZeq, a workflow that encodes spatial metadata into scRNA-seq libraries. We used XYZeq to profile mouse tumor models to capture spatially barcoded transcriptomes from tens of thousands of cells. Analyses of these data revealed the spatial… Show more

“…Another polony-based method, PIXEL-seq, achieves a spot diameter of about 1.22 μm, but unlike in the flow cell, polony (or DNA cluster)-indexed library-sequencing (PIXEL-seq) does not have much spacing around each polony 72 . Techniques such as XYZeq 73 and sci-Space 74 have been developed to dissociate the single cell or nuclei in spatially barcoded spots for scRNA-seq, so the data have single-cell transcriptomic, but not spatial, resolution (Fig. 2f).…”

“…The rapid progress in spatially resolved transcriptomics is enabling the discovery and characterization of transcriptionally heterogenous cells in diverse tissue contexts (Lee et al, 2021; Ståhl et al, 2016). However, these methods do not capture the dynamics of cell behaviors that often define the unique biological processes that occur in the tissues.…”
